Clark confronts Bizarro, the last surviving escapee from the Phantom Zone, who has taken Clark's physical form and has all of his powers, but none of his weaknesses. The ensuing fight causes the dam to break and a torrent of water rushes towards the land. Lex, having just been arrested for Lana's murder, is submerged under water in a patrol car, but is saved by a mysterious young woman, who is a Kryptonian living in hibernation in a spaceship at the bottom of the nearby lake. Lois manages to pull Chloe to safety but her cousin is pronounced dead at the hospital. Chloe manages to revive and learns more about her meteor-rock powers. Also, Lionel is swept away by the flood, but is rescued by a mysterious person.

Clark and Lois discover Kara's spaceship but before they can open it, Kara appears and knocks Lois out. Clark is shocked after Kara tells him she is there to protect baby Kal-El. Despite Kara's appearance, a despondent Clark decides that without Lana there is nothing keeping him in Smallville, and heads to the Fortress of Solitude to begin his training as a superhero. However, Jor-El tells him Kara's father- Zor-El, who is Jor-El's brother- is evil and Kara is dangerous, therefore Clark must stay in Smallville to find out why she came to Earth. Lex makes a stunning discovery regarding Lana and Project 33.1.

Despite his warnings, when Smallville's annual "Miss Sweet Corn" beauty pageant comes around, Kara signs up and meets the competition; Tyler, Carly, and Tempest, three meteor-infected vixens who plan to use their powers to steal a treasure map to the hidden Smallville time capsule. Meanwhile, Lana returns to Smallville and wants to re-start whatever romance she had with Clark. In Metropolis, Agent Carter interrogates Lex in his further search for Kara's missing spaceship, while Chloe and Jimmy clash with the vain and egotistical Grant over the developing story in Smallville.

Meanwhile, Kara makes an alliance with Jimmy to find out where her spaceship crystal is being held, while John Jones warns Clark that Kara is dangerous and tells him to find the Kryptonian crystal before Kara does. Elsewhere, Lana secretly watches Lex through her Isis Foundation to help meteor freaks.

Meanwhile, Chloe and Lex each discover Lois and Grant have been seeing each other and warn them to stop.

Chloe and Jimmy end up getting stuck in an elevator at the Daily Planet with the bomb ticking, prompting Chloe to reveal her secret meteor-rock power of healing to him. Meanwhile, Clark returns from his enforced imprisonment from the Fortress of Solitude. With Kara still missing, Clark uncharacteristically wants Lana to re-open her Isis program of spying on Lex with the intent of taking him down, and wants to become closer to Lana when he has been distancing himself from her. But what exactly does 'Clark' have in mind?

Meanwhile, Lionel updates Lana about Grant's murder and Lex buying out the Daily Planet, and of her continuing surveillance of the Luthor mansion to find any incriminating evidence against him. Clark is not sure he likes the new and very dark Lana.

Tracking the amnesiac and powerless Kara to Detroit, Lex is shot by Kara's jealous fellow diner employee Finlay, whom now holds both Kara and Lois hostage. When Lex falls into a coma, Lionel helicopter lifts him back to Metropolis and uses his last dose of a drug developed for experimental mind penetration so as to retrieve life-saving information from uncooperative terrorists. The program was abandoned because it wrecked the interrogator's central nerve system, but Clark feels confident his Kryptonian brain must withstand it in order to find Kara. Once he enters Lex's mind, Clark meets the key characters, but Lex is split into his dark side and the young Alexander, a good kid traumatized by his mentally abusive parents heading for divorce, eager to help Clark escape his evil counterpart and desperate for his friendship. In this state Clark has no superpowers, murderous dark Lex is the strongest, and the scientific operator can't separate their brain waves again. When they seem bot brain-dead, someone else intervenes.

Meanwhile, Lex continues to sow seeds of anxiety into the amnesiac and powerless Kara over Clark as well as wanting to know about her past, as does Jimmy Olsen.

Elsewhere, the Kryptonian Brain Interactive Construct (Brainac), aka: professor Milton Fine, makes contact with Kara to offer her a chance to recreate her lost life on Krypton. Brianiac successfully attacks Lana and drains her mind making her his drone to force Clark to turn Kara over to him.

Now Lex is about to discover the secret of the Veritas society that Lionel Luthor and Oliver's father founded, Lionel implores him no to go and tells his son that the traveler is none other than Lex. Lex wrestles the locket (with the second key for the strongbox in Zurich) from Lionel's neck and pushes him down the Luthorcorp skyscraper to his death. Clark believed Lionel protected the secret for his Kryptonian sake, and finds confirmation. There are more murderers at work, notably Lex's assistant Gina who is specifically after the secret.

Elsewhere, Lex travels to Switzerland to a bank to try to retrieve the contents in a safety deposit box hoping to seek answers to the identity of the Traveler.

The spirit of Jor-El then transports Clark to an alternate reality of what Smallville and the rest of the world would be like if he never existed; an alternate adoptive version of Clark Kent living at the Kent farm; Chloe is engaged to marry another guy, and Lex Luther is the ruthless President of the United States, with Kara as his right-hand person/assassin, and Milton Fine/Brainiac as Lex's chief adviser.

There Clark is recognized as 'the Traveler' by Edward Teague, the last Veritas survivor, who first venerates him, but finding him unwilling to kill for the secret decides to eliminate both him and Lex himself.
