To facilitate the uneasy Voyager/Borg alliance, the Borg assign Seven of Nine, Tertiary Adjunct of Unimatrix Zero One, to communicate with Capt. Janeway and Tuvok in development of a weapon against Species 8472. Meanwhile, as the Doctor's modified Borg nanoprobes successfully attack Harry Kim's alien infection, Kes continues to experience a psychic link with Species 8472 that gets ever stronger and more frightening. Through her, Species 8472 learns the purpose of the alliance and attacks, thereby changing the set-up of the Voyager/Borg alliance, the command of Voyager, and each side's plan of action.

Seven of Nine, the Borg drone that Voyager severed from the Collective, resists as her natural human physiology begins to regenerate. It's up to Captain Janeway to convince her to embrace her humanity and join the Voyager crew. Meanwhile, Kes' telekinetic powers grow to such a point that she can no longer control them. In order to prevent Voyager from being destroyed, she decides she must leave the ship.

The Klingon holiday known as Day Of Honor comes around again, and this year B'Elanna Torres decides to embrace her Klingon heritage and participate in its series of ritual endurance tests, but blood pie and painstiks are the last thing on her mind when an emergency necessitates ejecting Voyager's warp core. Torres and Tom Paris are sent in a shuttlecraft to retrieve it, but the needy Caatati aliens, judging Voyager's generosity a bit short, commandeer the core and destroy the shuttle. Paris and Torres don EV suits and beam off in time, only to find themselves adrift in space with oxygen running out. Accepting her impending death, B'Elanna voices her true opinion of Tom.

Commander Chakotay's shuttle is hit by enemy cross-fire and crashes on a planet in the midst of a war. As one side befriends him and attempts to help him locate his shuttle, he finds himself quickly taking sides. When captured by the other side, he is reminded that every army has its own story.

On a day of promotions (Tuvok to lieutenant commander, Paris to nurse, Neelix to ambassador), Voyager receives a distress call from a lone survivor, named Dejaren, on a damaged ship. When learning the survivor is a hologram, The Doctor insists on joining B'Elanna Torres, who lends aid in fixing the ship. Once on the ship, Dejaren expresses his hatred of "organics." When Torres discovers that the crew were brutally murdered rather than killed by a virus as claimed, Dejaren turns on her, too.

Amid Janeway's negotiations with a cautious and xenophobic race of aliens for passage through their region of space, talks are disrupted when Seven of Nine, believing herself summoned by the Borg, forcefully leaves Voyager to rejoin the Collective, heading into the aliens' territory.

After Voyager investigates a binary pulsar system (and while B'Elanna's and Tom's clandestine trysts become the talk of the ship), severe genetic ailments begin dropping the crew, with Capt. Janeway herself suffering insomnia and worsening headaches. Recent proximity to the pulsars raises suspicions, but when B'Elanna and the Doctor simultaneously come under attack as they near the truth, the Doctor realizes Voyager has been invaded by unseen aliens with designs on the crew and covertly elicits Seven of Nine's help to expose them.

Voyager enters the Year of Hell that Kes once reported. A Krenim timeship, lead by Captain Annorax, aims to rewrite regional history by selectively wiping out entire species of warp-capable humanoids from ever existing. Though many light years away, Voyager, in protecting itself with temporal shielding from a foe, becomes a fly in the ointment of Annorax' plan for 100% restoration of the Krenim Imperium.

A year into the battle with the Krenim, a stripped down and barely functioning Voyager with a skeleton crew is leading an armada of various species' ships against the timeship before more damage is done. Meanwhile, as "guests" of the Krenim captain, Chakotay and Paris individually pursue solutions to the crisis from the other end.

Voyager visits a planet with a telepathic race that outlaws negative thoughts. When they arrest B'Elanna for an angry thought released into their society and condemn her to a dangerous neurological procedure, Tuvok uncovers a black market dealing in violent thoughts.

While Janeway visits her Leonardo da Vinci holodeck program, raiders loot Voyager, transporting everything from the main computer core to emergency rations to even the dirty laundry. Tracking their stolen property to a trade outpost, Janeway is shocked to find her Leonardo holodeck character living there, wearing The Doctor's mobile emitter. He believes it is America and tells her he has been hired by the Prince as an inventor. With Leonardo's help, she gets the computer core back, but the 'Prince' and his men chase them into the hills, where Leonardo's newest invention awaits to help them fly away.

Neelix experiences a crisis of faith when, after being dead for nearly nineteen hours, Seven of Nine revives him using her Borg technology. On awakening, Neelix has no memory of experiencing the Talaxian afterlife and begins to doubt everything his culture believes about the post-thanatic experience and their spiritual place in the universe. His crisis is played out with the help of Chakotay's vision quest.

The Voyager crew are assaulted in the form of nightmares. An alien species, functioning only in a dream world, disables the crew and traps them in a shared dream. Chakotay strives to stay awake and help The Doctor disable the aliens' hold on the crew, all while wondering if he is still dreaming.

Seven of Nine's discovery of a tenuous link to the Federation excites Capt. Janeway. When the normal method for sending messages proves inadequate, sending the Doctor, as a hologram, might work. The Doctor beams over to the Prometheus, a prototype starship ruthlessly captured by Romulans. The Doctor finds an ally in the ship's EMH, also a new prototype, but one who looks with disdain upon the earlier EMH model.

Through the vast Hirogen communications net, Voyager crewmen receive unexpected but welcome letters from home. Among them, news for Maquis members proves devastating, for Janeway finalizing, and for Tuvok and Kim connective. By the way, Tuvok and Seven fall victim to the Hirogen, who live to hunt and collect grizzly trophies.

A Hirogen ship meets up with Voyager but doesn't attack. It itself has been attacked and bears a lone and severely injured survivor. In taking him aboard for treatment, Voyager also acquires the successful attacker - a member of species 8472. The crew team up with the Hirogen to hunt it down, but circumstances bring out Capt. Janeway's desire to apply compassion, which puts her in opposition with the Hirogen and with seven of Nine.

After Janeway finishes trade negotiations with Kovin for an isokinetic cannon, Seven of Nine experiences panic attacks that appear to stem from blocked memories of Kovin recently violating her. Kovin vehemently denies this; and, as his culture depends on trade with aliens, an investigation, even were it to prove him innocent, would permanently stigmatize him within his society. Unfortunately, evidence remains inconclusive. Kovin flees, but whether it's to hide something or to protect something remains unclear, and the validity of Seven's emotional memory comes into question, too.

Episode 18

The Hirogens capture Voyager, turning it into one big holodeck, and setting up several scenarios using the Voyager crew members as prey. The memories of the Voyager crew are suppressed by use of implants and they are given new identities consistent with the scenario. Only the Doctor is free to save Voyager.

Episode 19

As Janeway, Seven, Kim and the Doctor struggle to free the minds of their shipmates, dissension looms between the Alpha Hirogen and his subordinates, particularly with Turanj. Janeway's negotiation for a ceasefire with the visionary Alpha Hirogen becomes the straw that breaks the proverbial camel's back. As Turanj selects Janeway as his personal prey, the rest of Voyager's crew vie against superior German forces in the continuously running ship-wide WWII holodeck simulation.

Bored with his daily routine, Tom Paris finds a refreshing friendship with a visiting alien willing to share a new method of propulsion with Voyager. Unwittingly, Tom finds trouble when his new friend swaps bodies and delivers him to authorities ready to charge Tom with the aliens' crimes. Meanwhile, the alien in Tom's body makes waves in Tom's personal and professional relationships on Voyager.

Episode 21

Voyager's sensors detect a rare particle capable of damaging subspace and nullifying warp travel. Under a classified directive known only to Starfleet captains and above, Janeway leads Voyager on a mission to destroy all traces of that particle, but Seven of Nine hesitates to destroy it, sharing the Borg reverence of it as the embodiment of perfection.

An unrecognized alien woman, requesting asylum, states she was aboard Voyager recently where she and Chakotay fell in love. She claims the members of her closed society want to keep themselves concealed from other races and have ways to erase knowledge of them from other species. The woman, once an agent assigned to return fugitives to her homeworld, is now hunted by her former colleagues for revealing her race's secrets.

When The Doctor's back-up module is found, his program is brought on-line for the first time in seven hundred years. In the future, Kyrian Museum of Heritage teaches a history that writes Voyager as playing a detrimental role in beginning their Great War with the Vaskans. The Doctor is the only living witness and sets the record straight, but the new "facts" give way to old tensions from the formerly warring races and the museum curator and The Doctor find themselves amidst violence and destruction instead of the peace and understanding they hoped for.

Desperate to replenish the ship's power resources, Voyager seeks out a deuterium signature on a class "Y" a.k.a. "Demon Class" planet. After nearly being lost, Paris and Kim are thought to be "bioformed" to the planet's atmosphere. Further investigation uncovers a strange life form which, after making physical contact with the away team, has developed self-awareness and will do anything to keep it.

An unavoidable poisonous nebula forces the entire crew into stasis chambers - all except the unaffected Doctor and Seven of Nine, who must fight her nearly life long "collective" mentality to handle being alone for over a month while combating ship-wide failures, a strange alien intruder, and her own fears of individuality and loneliness.

An alien visitor named Arturis (virtually a living universal translator) interprets a damaged five-month-old data stream message from Starfleet Command, leading Voyager's crew to the Dauntless, an unmanned Starfleet rescue ship. Its novel "quantum slipstream drive" offers a quick trip home to Earth. This sudden all-too-convenient ability to return to Earth (and Seven of Nine's decision to stay in the Delta Quadrant) leaves Capt. Janeway wary, and her decryption of the full message proves her right to be.
