Special Agent Leroy Jethro Gibbs is the leader of a team of special agents belonging to the NCIS (Naval Criminal Investigative Service) Major Case Response Team. Gibbs, a former Marine, is a tough investigator and a highly skilled interrogator who relies on his gut instinct as much as evidence. Gibbs' second in command is Senior Field Agent Tony DiNozzo, a womanizing, movie-quoting former Baltimore Homicide Detective, who despite being the class clown always gets the job done. The team also consists of probationary field agent Eleanor Bishop, a former NSA agent, as well as Junior Field Agent Timothy McGee, a computer-savvy agent often mocked by DiNozzo. Assisting them are Abby Sciuto, the energetic-but-Goth lab tech who is like a daughter to Gibbs, and Dr. Donald Mallard, nicknamed Ducky, the eccentric medical examiner full of unusual stories. This team of elite agents, based in Washington, D.C., solve criminal cases involving Marine and Navy personnel and their families, sometimes traveling the United States - or the world - to do it.

Dr. Cyril Taft (Jon Cryer), decorated Gulf War veteran and former Chief of Trauma at Walter Reed, is the surgical devil aboard the USS Daniel Webster in the Persian Gulf. As Gibbs dreams of Kelly, Dr. Taft saves Gibbs (it is alluded Taft worked on Mike Franks back in the day.) Vance calls and orders DiNozzo and Teague (Mimi Rogers) back on the trail of Daniel Budd and The Calling. They go to Shanghai to meet Joanna's CIA contact. Gibbs loses a fountain pen. The Secretary of Defense contacts NCIS regarding a North Korean Sinpo-class submarine arming P-8 nuclear warheads out of Misawa in the Sea of Japan. The Intel was monitored by active sonar. NCIS is being included because, supposedly, one of their computers is linked to the NK computers; McGee learns it is Dorney's old laptop, which was never deactivated. Tony gets antsy trying to follow Rule 45; and he, Joanna and Agent Kenny Yong find Luke...and more trouble. Abby, McGee and Bishop race the clock to break Dorney's code. Can they prove Daniel Budd found a back-door to the Pentagon through Ned's laptop and that WWIII is not about to begin? Or will the trigger-ready PACFLEET attack North Korea?

When they check him out, they learn he was a former NCIS agent who was caught stealing evidence and the one who caught him was Vance. Vance refuses to entertain him but Gibbs wants to hear what he has to say. He says the Seaman went to a sports book and robbed the place. They go to check it out but the place was cleaned up. Vance suspects the guy is working them. Later he shows up beaten and says it was Vance who beat him up. Later the SecNav shows up and even though she believes Vance, she advises him to resign to avoid any bad press. Vance decides to get back into the field and work with Gibbs. .

And the punishment he got wasn't fair, as far as the victims are concerned, so they think one of the women he violated tried to get back at him. But the investigation later reveals that he could be innocent that someone paid him to take the fall. In the meantime, Bishop is worried about her husband when there's an incident, on the assignment he's on and she doesn't hear from him.

Gibbs goes over the murder and it was suspected that another man may have committed the murder but evidence led to the man's son. Gibbs goes to see the suspect who admits the man's father was hounding him to admit to the murder. But he says he didn't do it and that someone's already questioned him. They learn it's one of the sleuths so Gibbs goes to see them but they are obstinate. So Gibbs brings them in and has the team question them. They later tell them something which they then tell Gibbs. That the test which incriminated the officer's son was flawed. They implore Gibbs to reopen the murder but Gibbs refuses to do that, till he is told who performed the original test, Abby.

Eventually he learns he took in a woman who needs help. He doesn't say anything more. They learn she is actually a Russian spy and she works for someone they encountered before. .

Gibbs learns the MP's caught some men who were robbing an armory. Taft goes to see Ducky because while he was operating on the man he saw something. They discover that the man has an implant in his arm but the implant is for the leg. They check the serial number and discover that it was implanted in a man who died in Sudan. So they think that someone there is stealing implants from corpses. And since Jeanne Benoit's organization works in Sudan, Gibbs wants Tony to ask her if they can about it. Tony's nervous about seeing her. He and Taft meet her husband who is extremely grateful for him saving him. Apparently Jeanne didn't tell her husband the full extent of their relationship. When they mention about weapons being stolen it brings back memories of her father. Tony assures him they are not looking for arms dealers. But later evidence surfaces linking to her father, so they have to talk to her about it. Taft is still trying to get Gibbs to see a therapist.

But Gibbs doesn't think all the weapons were destroyed. So he goes to see the only survivor who is in the VA who claims to have memory of what happened and doesn't want to remember. He then learns that his therapist is Dr. Confalone, the therapist he met recently. who tries to help him with marine but maintains her position as his therapist. He also turns to the man's daughter for help. When he learns that the weapon might be used in an assassination, he tries to get the man to remember.

Another man who is also posing as Tony is the one who was blackmailing the Senator. And they discover another impostor who is blackmailing someone else. They all claim to have been hired by someone they never met. So they wonder how did they get Tony's credentials and who killed the Tony they found.
