Season 7 begins with Callen going rogue and embarking on a secret mission that leaves Sam and the team in the dark. Hetty demands his operation be shut down and that the team intercept him before it's too late.

DEA Agent Talia Del Campo learns that her partner downloaded some classified info. She confronts him about it and while he doesn't deny it, the only explanation he gives her is that he longer has control over his life. That's when a guard bursts in and shoots the man and Talia kills him. She then calls NCIS and asks for their help. While Kensi and Deeks go to see her, Sam and Callen learn that the man and guard were both vetted by a the same psych firm, the Citadel. Sam and Callen go there pretending to be looking for work and when they take a test Sam passes while Callen tanks it. But Callen is informed there might be something for him. That's when Callen arrests the one he talked to and they get out. Kensi and Deeks see Talia and shortly after they arrive someone shoots at them. They survive and go to talk to the wife of Talia's partner and see if she knows anything. Sam and Callen interrogate the man they brought in and says the Citadel offers the people who fail the test, the chance to work for them. And if they don't want to they find a way to leverage them.

While Callen and Sam are taking it easy someone gives them a phone. Someone then calls them saying that unless they do what he says he will set off a bomb. To prove he's serious he sets one off in front of them. He tells them to dump their phones and go somewhere. Later Eric discovers that their phones have gone dead so he tries to find out what happened to them. He learns about the explosion and informs Granger, who sends Kensi and Deeks to check on it. They start with the messenger who gave them the phone. They go to see him and find him dead. Callen and Sam meet the man and he sends him to rob a some diamonds. Eric and Nell do some digging and they think they find out who the man who is making Callen and Sam do what they are doing is. .

Tony DiNozzo shows up at the LA office to ask for help. It seems like he was sent to pick up a prisoner, a money launderer who was caught in Asia and being brought to the US so that he could them what he knows about his clients some of whom are terrorists. But when the Marshall who was bringing him arrives at the airport, they discover the man he is with is not the man but a double. Apparently while in flight the Marshall was drugged then the prisoner changed places with the double. They track the man down but some men show up with guns and the man gets away. Apparently one of his clients doesn't want him to talk.

Hetty and Granger inform Sam that his former partner, Mark Ruiz who left NCIS because of a substance abuse problem, who is now working with the ATF, has vanished. He was working on finding a new military explosive that someone is trying to sell. There was a meeting and from surveillance video, they show Sam that there was an explosion and Ruiz may have been the one who set it off. Sam doesn't believe that, but they need to find him and he agrees to do so. He sends Kensi and Deeks to check out where the meeting took place, without telling them why he left NCIS. While he and Callen go to see Ruiz's wife. She says she hasn't heard from him for weeks. She gives them his cell number and they find him. He says he didn't set off the explosion. The seller tried to pull a fast one on the buyer and he made off with the money. He thinks he can convince the guy that he found another buyer. Sam agrees to let him to do it while Callen is not sure he can be trusted.

An Unlocked Mind

Kensi and Deeks go undercover in a cult after the wife of a D.O.D. employee has escaped. Sam, Callen, and Granger tangle with a Justice lawyer while trying to prove the cult is selling classified information and extract their team before the cult 'awakens' them.

The Long Goodbye

Jada Khalet, the sister of the Sudanese warlord, Sam got close to, when he went undercover to take her brother down. He would convince her to testify against her brother but when she agreed he didn't see her anymore. She is now about to enter Witness Protection when her transport is attacked. She vanishes. Sam Is told of this and is told to interrogate, one of the men who attacked the transport who was wounded, who is now at the boat shed. Callen and Deeks go to where the attack took place and speak to the Marshall. All he can say is that she was unhappy that her whole life was turned upside down and they, specifically Sam is responsible for that. Callen decides to follow him. He meets with a man who works for both the cartel and Jada's brother. They learn that the ones who attacked the transport work for a drug cartel and the supposed head lives in LA. Noone has ever seen him, so Kensi and DEA agent Del Campo go to a party he throws and meet him. Sam questions the man who knows what Sam did to Jada and touches a nerve.

Defectors

When a man is killed in a vehicular accident, the team is told they have a case because found in the man's car is something that makes them think the man might have ties to ISIS. Specifically to a man who's wanted. So Kensi and Deeks talk to the man's wife while Callen and Sam go and check out his vehicle. The wife says her husband can't have any ties to ISIS but says he's been going out all night lately. Sam and Callen find three cellphones in his car and Eric learns the man was working for car services like Uber. So they think maybe one of his passengers left the thing that they found that made them think the man's a terrorist. They go over all his fares and learn one of his clients is an Iraqi so they go see him. They pull their guns on him and his family comes out and assume they came because the man's wife reported their daughter missing. They talk to the man and his family and learn that what they found in the car was written by their daughter who is missing. They learn she was approached by someone who wanted to make her a model. They do some digging and think that someone is getting girls by offering them a job modeling and then sending them to ISIS so that they could be made into ISIS brides. They try to find them.

Deeks is arrested on suspicion of murder. The team learns of this and sets out to prove his innocence. They learn the man that he is suspected of killing is his partner who's believed to be dirty. They later learn that the cop whom they caught for stealing weapons and trying to sell them escaped which is what probably spurned this. They go to the lawyer who helped the cop but she doesn't want to talk to them. Just when Deeks was about to be transferred to county where he will encounter people he arrested, his lieutenant sets him free and he goes to the lawyer and finds the cop's partner who's also dirty there too and with a gun on him.

Cancel Christmas

Meanwhile, Deeks and Kensi try to include their mothers in their Christmas plans; and Hetty notices that Granger isn't in a holiday mood.

Callen and Sam find out he was working as a security guard at decommissioned nuclear plant. They speak to the people there and don't think they are being completely honest. So Kensi and Deeks are sent in undercover and they eventually find the person who was responsible for the marine's exposure. So they think it's over till there's an explosion. Which means they are not done.

Angels & Daemons

A retired Navy tech who worked at the NSA and designed some new software was found dead. They learn that he's been investing his money in various start up businesses. They learn he had a partner whom he had a falling out with and who ended up with nothing. So they go see him and he runs and they catch him. While he doesn't deny he and the man had a fight he didn't kill him. He tells him that his partner discovered a program they made which can be used to gather information is now in the possession of a tech company. They deduce which tech company but still don't have any proof so Callen and Sam go are potential investors and they discover that the company's security chief is not who he says he is. They decide to follow the lawyer of the man they arrested because he was acting funny and when they find him, the lawyer is shot. Kensi deduces that the shot came from the office building of the company so Sam goes to the roof where the shots came from to check it out and finds the security chief. They get into a fight and Sam subdues him and he reveals to be an Israeli agent pursuing Pakistanis who committed cyber crimes against Israel and says one of the company's programmers is one of them but he wasn't the shooter so they have to do so more digging.

Anatoli Kirkin has been abducted. when Callen learns of this he wants to look into it but Hetty says this is not their concern but he pleads and she lets him look into it for awhile. When they learn that a woman grabbed him, Hetty says they should let someone else look into it. But when they learn where the vehicle that Kirkin was taken in is located, Callen wants to look into it. They find it at a shipyard where containers are kept. They find Kirkin in a container. The one who grabbed tries to get away but they grab him. They discover the abductor is Arkady's daughter. She says she's trying to find Arkady and someone contacted her and told her if she got Kirkin, they would give her proof of life. And what they give her is a video of Arkady in a prison. They need to find out which prison he is in. So they have to access the computer at the Russian consulate so they sneak into a party there.

Sam, Callen and Anna go to Russia to get her father and a CIA man out of prison. They try to see if they can break him out but it's impossible so they turn to Pavel for help. He says he can get them out but first he wants them to arrest a man in LA. So Kensi and Deeks are sent to get him, Granger tells them to bring Beale with them and with his help they get him. So Pavel arranges for Arkady and the man to be injured so that they would be brought out of the prison to a hospital for treatment. So while on route, they grab them and when they have no exit plan, the CIA man says he can find them a way out but Callen is uncertain if they can trust him but he decides to take the chance. And they meet a man who seems familiar to Callen.

Revenge Deferred

Sam and Callen are summoned to Africa where Sam is told that info on him and his family are in the possession of a high ranking LRA man who is being hunted. Sam calls Hetty to get them into protection. They know that the info came from the mole in their office. Sam sets out to find how they got the info. Sam learns that the Khaleds are there meaning it's Tahir who is gunning for Sam and his family. Sam finds Tahir and wants him to tell him how he got the info on his family. But Hetty knows Sam is more interested in finding Jada. Granger has Kensi and Deeks talk to Elmslie and ask him if he knows anything. He's very nervous but tells them of a group devoted to helping victims in Sudan. They go there and speak to someone who's from Africa who supposedly was taken by the warlord when he was a boy and forced to be his soldier. When the man in charge shows up he tells them he needs to be careful about what info he gives out. They later approach the African and get him to go with them and he tells them what he knows about the warlord. Kensi is then called by Elmslie who wants her to come to him. She and Deeks go but when they arrive they find his place a shambles and blood everywhere. That's when a guy with a gun shows up, he reveals himself to be a CIA agent evidently Elmslie wants him to talk to them because he works in regards to matters of Africa.

Exchange Rate

A Cuban spy who's in custody is about to be exchanged for an American. He's in the custody of Marshalls and is taken to a safe house. He grabs a syringe stashed and injects the Marshall then escapes. The team is tasked with finding him. They start by wondering how the syringe got there. They check on people who had access to the house and they discover one of the maintenance crew is actually Anna Kolchek. They talk to her father, Arkady who claims to not know where she is. Kensi and Deeks look over the man's file and find a lot of inconsistencies. They talk to the prosecutor who admits she was told to process the man as quickly as possible even if it means making stuff up. Callen and Sam find Anna who was wounded by the spy. She says she was hired to get the man away from the Marshalls why she doesn't know. She tells them that she has a meeting with the man, who wants papers to leave the country. She needs Callen to come with her to pose as a Russian official. At the meeting something goes wrong and the man pulls a gun and takes Anna. They realize what he really is and learn who hired Anna.
Episode 19
The Seventh Child

When there's an explosion, the FBI asks NCIS to assist them. So Callen and Sam go to where the blast occurred while the rest look at a video before the blast occurred. And they see two boys who appear to be twins running, being followed by some men. The men are identified as terrorists. They think that the boys were the source of the explosion. Callen and Sam arrive and are met by FBI agent Rand who tells them she called them because the explosive used was the same one they helped get a few months ago. Eventually, they identify the boy as the son of an Israeli. They call him and tell them about what happened but he tells them his son is with them and he shows them. So they wonder who are the two boys on the video and why do they look like the Israeli's son. Callen and Sam find the other boy in a water tank, apparently he's hoping the water can deactivate the bomb but he still has the trigger. Callen goes in to talk to him and he believes that he and his brother were deserted by his family. Evidently he was brainwashed. Callen tries to convince him of that but he's hard to convince.

The team searches for a North Korean spy while assigned to a protective detail for the commander of the U.S. Pacific Fleet Command attending a joint conference in L.A. with other military commanders of the Pacific rim. The Korean Admiral maybe the target or the meeting will expose protection missile sites in all of South East Asia for Korea, Japan and other allies that could be destroyed.

They learn he went undercover nearly three months ago and has not reported in. So they wonder has he turned. Callen and Sam find them but he and the one he is with gets the drop on them and takes Callen.

The team is sent to find out who took some classified DOD information that was being kept at a secure facility. It seems like there was a fire where the facility was located and a fire fighter was killed. When they rule out someone trying to extort the government or sell what they got, they need to find out what they want. They also learn from video surveillance that there was another fire fighter at the scene and when they couldn't find out who it is. Sam and Callen go undercover at the fire house to find out who could it be.

Talion

Season 7 ends with Sam receiving a distress code from his son Aiden that his military school in San Francisco has been taken over by an extremist group led by Tahir, Sam's arch enemy. Sam, Callen, Kensi and Deeks rush north in hopes of apprehending Tahir and freeing the hostages.
