John is delighted now Carlos is jailed for eight years and has laid a rose petals path to her bed for pregnant Gabrielle to celebrate their henceforward unhindered love-life, assuming to be the baby's daddy, but is literally thrown out in his boxers as 'traitor' while she tries to patch up things with Carlos, who demands a paternity test, at the very least... Lynette eagerly grabs the professional opportunity presented by Tom's domestic 'career switch', but when she finally has a recruiting appointment for her advertising dream job, household-novice Tom has hurt his back to tears just moving a bit, so she has to take the baby to the interview with neurotic, hasty firm CEO Ed Ferrara after having assured unsympathetic supervisor Nina Fletcher she would never allow her family to come in the way of her job, any hours any day, and leaving the baby with office junior Stu... Bree predicted trouble at Rex's funeral, and gets it in the round shape of ever-criticizing mother-in-law Phyllis Van De Kamp, who must learn who's in charge the hard way, even if that takes threatening with armed guards and a non-church funeral to subdue reverend Sikes program-wise. Andrew enforces his dearly missed dad's last will, so 'our bitch' grandma is 'welcomed' after all, but sneakily puts non-designer prep school cloths on Rex, so before the casket is closed Bree, who noticed nothing else during the generally attended service, stops everything to change the corps with a tie she grimly commandeers from baffled Tom's willlessly bared neck. After Mike rescued Susan from Zach, the boy goes missing, the corps the lovers identify is a John Doe, but Susan realizes he's Mike's son and concludes that's the one house-mate she won't consider even for his sake... The new neighbors Betty, who makes her first public appearance filling in for the church organist at Rex's funeral, and son Matthew Applewhite have a secret in the basement, which they feed from a tray, chained and guarded with a gun...

Susan does not know where she stands with her undefined relationship with Mike, but things get complicated when she wakes up one morning to find that her ex-husband, Karl, had a sleepover with her arch-rival: the sluttish Edie Britt. Phyllis freely expresses her grief to anyone within range, totally upstaging a very annoyed Bree. Unfortunately, that's the least of Bree's problems when the police begin to investigate Rex's death, and George Williams returns wanting to re-start his relationship with Bree. Carlos is being exploited in prison and needs Gabrielle's help to deliver money to his violent cell mate's girlfriend. She accepts to help only if she gets access to his secret bank account. Lynette, unsatisfied with Tom's approach to stay-at-home parenting, does some cunning intervention involving a stray rat. The Applewhites' secrets are slowly revealed to their mysterious captive in the basement of the house and their continuing adjustments to keeping a low profile in Fairview.

On one of Gabrielle's prison visits to see Carlos she creates a terrible riot, which lands Carlos in hot water when his lawyer Doyle quits. In finding a new lawyer for her husband, Gabrielle meets an interesting attorney, named David Bradley, whom she is attracted to. Susan puts her feelings aside and joins Mike in searching for Zach. When Susan finds Zach living in the streets, she learns of his intentions to get back together with Julie, and feels she must take matters into her own hands to keep him away from her and Julie. Lynette is surprised to find out that her son Parker has an imaginary friend and desperately tries to ensure Parker breaks free from his fantasy friend. George and Andrew both vie for Bree's attention as they both compete in making each other look bad in front of her. Bree continues to be unaware that both her psychopath suitor and her son mean her harm. George takes the conflict too far when he successfully provokes Andrew into attacking him and playing the poor victim to win Bree's affection.

With the aftermath of her breakup with Mike, Susan finds temporary solace with her ex-husband Karl as his relationship with Edie hits a bump. Meanwhile, Lynette and Tom learn more about the new neighbors, the Harpers, when they babysit their two wild children and uncover a sex tape of the couple. Bree continues to have no idea that George is completely deranged and she's still being casually nice to him. When George buys a house for himself and makes an offer to Bree to move in with him as well as shows her off to his equally crazy family and friends, she becomes more uncertain about where she stands with him. George also learns about Bree's therapist giving her relationship advice, and again decides to take matters into his own hands. Also, Betty and Matthew's captive, Caleb, gets lose from the basement and roams around Wisteria Lane at night, which leads to major consequences for Gabrielle when Caleb breaks into her house leading her to fall down a flight of stairs.

Visiting her therapist Dr. Albert Goldfine in hospital she realizes the attacker's blue bike is George's and contacts police detective Barton, who informs her he's also Rex's apparent killed, but seeing the police he hides in a hotel where she attends a charity function and sends her a message he just took suicide pills; she makes sure he confesses to her and dies relieved, pretending to have phoned an ambulance... Lynette is tired of boss Nina's verbal abuse, so when she sees office gopher's pants down to frolic with her uses that as blackmail, only to see the poor kid fired first when Nina is to select a series of budget axings. She incites Stu to demand his job back threatening with an intimacy suit, but he actually sues, Nina is only the first of a wave of firings, assuring Lynette her promotion to VP of accounts is the end of life worth living as incompetent boss Ed is 'the most needy baby in the world'... Carlos is delighted to get paroled early thanks to a Catholic action group, Gabrielle unamused when this corrupts him to the (consumerist-viewed) vice of charity, trough the groups driving one-nun force, suspiciously sister Mary Bernard, so unable to top her as good girl she outclasses her as seductive bad girl, but when the holy terror declares some marriages are doomed, notably selfish Gaby corrupting a basically good man, holy war for her provider is declared with hellish fire... Now Susan knows her biological father Addison Prudy is alive and keeps a shop, she postulates for a sales job, denied as overqualified, then tells the truth but finds he considers any intrusion on his present family by a 'mistake' from decades ago unfair, especially (!) as his wife Carol knows of more recent affairs...

Newley promoted vice president Lynette tries to put a daycare center in Parcher & Murphy by recruiting employees' children to get the program started. But she deals not only with her boss, Ed Ferrara's wariness to start it, but his domineering wife reluctant to give up their one-year-old daughter to daycare. Meanwhile, Gabrielle and Sister Mary Bernard face off over Carlos' mission of mercy to Africa in which Gabrielle resorts to some drastic measures to ensue that Carlos stays. Bree brings Andrew home from juvenile rehab and tells him about the revelation of the late George Williams poisoning his father. Not surprisingly, Andrew does not react as Bree hoped, and plots to drive her over the edge of sanity by provoking her anger. Susan confronts Addison Prudy's wife after she mistakenly thinks they are having an affair. Also, Zach Young returns to Wisteria Lane to stay with his father, who give Mike a stern warning to stay away from both of them. Elsewhere, Betty and Matthew help Caleb escape from the local mental hospital, while a mysterious PI/hit-man hired by the Foster family begins tracking Caleb.

Susan and Julie try to bring Mike and Zach together by arraigning a outing at the local bowling alley. But when Paul finds out that Zach spent time with Mike, against his orders, he attacks Mike. Meanwhile, the hit man, Curt Monroe breaks into the Applewhite household to abduct Caleb, only to get accidentally killed, and Betty and Matthew decide to hide Monroe's body in his car trunk. Andrew tries to blackmail his mother with the knowledge that she let George Williams commit suicide, in which she turns to Karl for help.

After a bad blind date, Susan meets and flirts with a handsome doctor, named Dr. Ron McGreadie, but she takes a wrong approach by feigning a terminal illness. Some old pictures of Gabrielle turn up on the Internet, and she asks a reluctant Carlos to get them back from an old photographer boyfriend.

Gabrielle and her arch-enemy Sister Mary Bernard finally face off in a major cat-fight in church when Gabrielle confronts her about getting rid of her from Carlos' life. Tom decides to apply for an empty position at Lynette's firm, which revives past issues in their marriage. Matthew and Danielle's romantic relationship is found out by both their mothers, with major repercussions later on when Betty silences Bree by threatening to tell the authorities about Bree helping Andrew cover up the hit-and-run accident last year if Bree tells anyone about Caleb's presence.

Susan gets some help from Edie and Karl on her situation of getting health insurance before her upcoming surgery. Susan plans to marry a gay man who's hiding the fact that he's gay from his mother. When the plan fails, Karl makes Susan an offer she can't refuse. Gabrielle becomes very attached to a Chinese immigrant housekeeper, named Xiao Mei who is staying with them after being rescued by a slave owner employer. Bree tries to uncover more about the Applewhites by sneaking into their house to meet Caleb, which eventually leads to a heart-to-heart conversation between Betty and Bree about Caleb's past. The dying Noah Taylor finally learns from Felicia that Zach Young is his grandson, and he has the corrupt detective Sullivan threaten Mike to spill all the information he knows about the Young family.
