The Jeffersonian team is traumatized by Sweets's fatal shooting, but determined to do the late Lance justice by catching the killer. Booth takes charge with nerdy fellow FBI agent James Aubrey. They find his killer, a military vet, on a nearby roof, apparently fatally shot himself, but actually sneakily knife-stabbed to death, expertly. Blackmail in high DC circles keeps blocking their legal moves, almost driving Booth to illegal vengeance, but Hodgins thinks of a zoological model to chart the chain of blackmail since Hoover. Thus the FBI agents find evidence to sustain the hypothetical family tree of secrets-sustained super-scoundrels.

When the team discovers some of his extracurricular activities, they come across shocking evidence that narrows down the suspects. Meanwhile, Special Agent James Aubrey is desperate to gain the trust of Booth, and Brennan is worried about Booth's psychological well-being after recent events.

Meanwhile, "squintern" Jessica Warren enlightens the team about the educational cooperative with which she has been involved and Brennan and Booth discuss Christine's future.

Amidst talks of marriage between Cam and "squintern" Arastoo, tensions rise between Brennan and Cam as Arastoo prepares his dissertation for Brennan's approval.

Meanwhile, the investigation becomes increasingly difficult as Aubrey feels an emotional connection to the case, and Booth and Brennan are at odds when Christine curses for the first time.

The late Lance's son, Seeley, is born to Daisy, who soon regrets following the advice of 'doula' (birth coach) Valentina dolefully.

For once, Wendell Bray has trouble concentrating on the case, as he's up for a last checkup to be declared in full cancer remission, and on top finds his favorite nurse keen to treat him to a flirtatious picnic. Booth is forced to concentrate on his traffic exam, after one incident too many, so Aubrey gets to team up with Bones. Piecing together body parts left in dumpsters all over DC the victim is identified as sociology professor Randall Fairbanks, whose behavioral experiments with clueless, misled subjects frustrated some enough to make credible suspects, but not the only ones.

In an anachronistic dream, Booth is a cat-burglar/master jewel thief who donates the proceeds to fellow war veterans. Breaking in to rob socialite Eva, he finds her burnt corpse in the safe. Brennan is a pioneer female LAPD detective, whose father Max, the commissioner, fires her for maintaining Booth didn't murder Eva. The pair teams up to prove the authorities wrong and turn to paleontology professor Jack Hodgins and his assistant Clark Edison to invent the forensic use of archaeological methods. Dandy millionaire James Aubrey is murdered while informing them about Eve, reporter Wendell Bray keeps the case in the spotlight.

Hodgins's invention is already worth millions, Cam worries about a message from Aristoo, despite its content suggesting he's safely standing by his terminal brother.

Despite straight As, she was miserable, an insecure outcast attracting bullying and somehow involved in drug trade with a juvenile ex-con who had allegedly consensual sex with her and posted compromising pictures. Meanwhile, Angela is skeptical about her and Hodgins' decision to move to Paris and Brennan and Booth contemplate options outside of the Jeffersonian and FBI.
