When they receive an anonymous video of the murder of a prostitute Jake knows, apparently by a deputy minister, Hiroto Katagiri agrees to hold off the formal investigation until the newspaper has interviewed him, but the politician says "no comment" and the tape goes missing: case closed, although Jake linked the case through the rented boat where it happened to Togawa's mistress, who claims that she was set up. Katagiri's undercover partner Miyamoto is murdered, staged as an OD, and the deputy commissioner orders the undercover ended; even Jake swears secrecy. Badly-battered Akiro Sato is taken from hospital by his kid brother, to Tagawa, who has the culprit found, beaten, and presented at knife-point, but Sato insists on clemency. The rival clan-leader's heir claims that his patriarch is disabled and offers Togawa peace.

Jake forgoes reporting on the Yakuza to investigate motorcycle thefts. Tipped off by Samantha, he infiltrates Tats' biker group, which steals motorcycles to sell parts on the black market. Naoki Hayama returns as second-in-command of the Chihara-kai after a stint in prison, but causes issues by demanding extortion from a club which pays the Tozawa-clan. Sato reluctantly allows student brother Kaito to build a website to sell repossessed sneakers for the Yakuza, which proves very successful. Samantha fires her most successful worker Claudine for stealing from the club and refuses to rehire her, despite losing clients and Sato warning it risks the future of her club, instead recruiting her former boss Erika, who helps recover important clients, like wealthy architect Masahiro Ohno. Deemed responsible for causing Jin's death, Hiroto is demoted to handling minor complaints and reconsiders his initial refusal to join NPA agent Shoko Nagata to form a new Yakuza task force. Misaki and Jake rekindle their relationship.

Shinzo learns that the Chihara-kai moved in on his territory in his absence. During discussions of a merger between the Chihara-kai and Hishinuma-kai clans, Shoko and Hiroto lead a raid on the premises and make multiple arrests. Sato grows closer to Erika. After racing motorbike thief Tats' arrest, his younger sister asks Jake to help, so he asks Sato to a luxury dinner to provide protection for him in reputedly cruel juvenile prison, even if that means joining the Yakuza clan. Rewarding Jake's successful motorcycle story, Emi instructs him and his colleagues to attend a party held by the U.S. Ambassador to Japan to cultivate sources. Misaki reluctantly accompanies Jake, under a false artist identity, but leaves panic-stricken after spotting someone associated with Shinzo. Samantha begs Sato to stop Naoki disrupting the club: he agrees if she finds out from architect Masahiro the proposed location of a new railway station, so the Chihara-kai can buy up the surrounding land, Hitoshi even agrees to give Samantha full ownership of the club in exchange for the information.

Shinzo agrees with Hitoshi that their Yakuza clans must team up against the police, but still harbors anger at the Chihara-Kai encroaching on his territory, while Hitoshi and Naoki disagree how to deal with Shinzo. Hitoshi reluctantly agrees to let Naoki and Sato purchase firearms from Ota, a dealer in Nagano, whom Naoki ends up killing, and Sato helps dispose of the evidence. Fearing Shinzo, Misaki warns Jake to stay away from her; he later catches Shinzo following him. Shinzo tells Emi that he suspects their boss Baku, set the Meicho fire. Samantha is caught attempting to photograph Masahiro's documents at his lake house. After Shinzo tells his uncle-in-law Noboru Nakahara, the chairman of the Tozawa-clan, that Noboru's men now work for him, Jake witnesses Noboru fall to his death.

Jake reunites with his family and community in Missouri for his father's birthday and improvises a speech making up in part for his long absence. While Hiroto travels with Shinjiro to the District Attorney to commute his potential sentence for co-operating in the investigation, Shinjiro is assassinated in a drive-by shooting by two men on a motorcycle, causing Hiroto to suspect that a high-ranking Tozawa mole is in the police department. Samantha approaches Luna, now a hostess at Onyx, to employ her girls, but has a Yakuza mark. Sato warns Kaito about Naoki's violent tendencies, but is excommunicated from the Chihara-kai by Naoki, who threatens to kill Kaito if Sato retaliates. Hiroto uncovers a connection between Shinzo and the hepatology (liver) department at a Minneapolis-based medical facility, and asks Jake to investigate. Jake blackmails the facility's transplant surgeon, Dr. Walker, to reveal a liver transplant conducted on Shinzo under an assumed name. In Japan, two masked men shoot at a club run by Shinzo--one being Kaito.
