After barely escaping an explosion at Mason Industries, Wyatt (Matt Lanter) and Rufus (Malcolm Barrett) chase the Mothership back to a French battlefront during World War 1 to rescue Lucy (Abigail Spencer) from Rittenhouse. There, they discover that Lucy has recruited Marie Curie, the famous French scientist and the only person ever to win two Nobel Prizes, to help save the life of a wounded American soldier, only to learn that the soldier is Lucy's own great-grandfather who Rittenhouse is bringing to the present to be their leader.

The Time Team chases Rittenhouse to a stock car race in the 1950s where Wyatt learns that his favorite race car driver is actually a Rittenhouse sleeper agent on a mission to destroy the American car industry. But while the Lifeboat is recharging for the return trip, Kennedy escapes from the bunker into modern day San Francisco. Anxious to return the future president to history, the team must find a way to work together to rescue JFK and return him to the past before Rittenhouse assassinates him in 2018.

Meanwhile, Agent Christopher keeps Wyatt in the present to execute a dangerous raid on Rittenhouse headquarters.

US President Thomas Woodrow Wilson accepted the woman's vote after a speech given in his presence by Alice Stokes Paul at a 1919 suffragette meeting in New York, where the team must prevent her being eliminated by a Rittenhouse sleeper. They find her jailed for the murder of hostile senator James Walcott Wadsworth Jr., hire female detective Mary Grace Winterton Quackenbos Humiston, who works for Alice's release but too slow to prevent her death in custody. Flynn makes duly fun of Rufus's naive trust in Jiya's prediction he may only die in cowboy context and agrees to collaborate in this one case with Emma Whitmore, who helps them behind Nicholas's back due to her personal abuse trauma. Lucy must arrange for her idol to be replaced. Wyatt still can't bring Lucy to deal with their true feelings despite his resurrected marriage to Jessica, whose image Connor finds in a reconstructed Rittenhouse secret file.

The Time Team travels back to 1981 Washington D.C. on the day President Reagan was shot, only to discover that the Sleeper's target isn't the President - but a young rookie police officer - none other than Agent Christopher, who brought the time team together and kept the Lifeboat from getting into Rittenhouse's hands. The Time Team must save Agent Christopher's life and prevent her from making a mistake that set her on a different path that would forever change her own future, the future of the team -- and the future of the world.

Wyatt, Lucy, Flynn and Rufus follow the Mothership to South Carolina on June 1, 1863, where Rittenhouse sleeper agent Confederate Colonel Ryerson uses a history book to outmaneuver Union troops, driving away Colonel James Montgomery's forces. Wyatt and Rufus must plan with obsessive revolt ringleader Harriet Tubman a plantation raid similar to the original Combahee River Raid, but she's barely ready to delay liberating local slaves. Flynn and Lucy convince Montgomery to reinforce Tubman. Tubman trusts Rufus due to a divine vision of his assistance that actually included the Lifeboat. In the present, Carolyn focuses Nicholas on the Rittenhouse family legacy. Jiya makes Connor help her meet institutionalized time-machine pilot Stanley Fisher, who tells her that she can deliberately access visions of other time periods but proves it ruins your brain. Wyatt waves the information about Jessica's brother Kevin, even after Agent Christopher warns Rittenhouse surveilled Jessica all her life. Jessica absconds with Jiya hostage with Wyatt's gun, stealing the Lifeboat.

Episode 10

While Wyatt is bitterly blamed by Flyn, Rufus and even Lucy for sitting on his doubts about Jessica, Jiya strangles her Rittenhouse guard and flees in the Lifeboat. With the vessel damaged by Emma's gunfire, sedated Jiya fails to land the Lifeboat in the bunker. Lucy discovers in their favorite book a photograph of Jiya in Chinatown, San Francisco, dated 1888. Jiya's pseudo-Mandarin message, deciphered as Klingon by Rufus, provides the Lifeboat's location and warning not to come. Lucy, Wyatt, Rufus, and Flynn nevertheless travel to 1888. Carolyn prevents Emma from killing Lucy, Emma kills Carolyn and Nicholas and joins Jessica as new partner. Dying, Carolyn regrets taking Amy from Lucy and not raising her to believe in Rittenhouse, unable to pass on 'so much you don't know'. Jessica tells Wyatt that she was raised by Rittenhouse and confirms carrying his child. Jiya has lived and worked in the saloon she identified it as the location of Rufus' death, mastering her visions. Jiya saves Rufus from Emma's henchman, but Emma still kills him and escapes with Jessica. In the present, Jiya and Wyatt blame themselves for Rufus' death. Wyatt tells Lucy he loves her. An upgraded Lifeboat arrives. Battle-hardened, future versions of Wyatt and Lucy emerge, inviting the team to save Rufus.

Episode 11

[PART I] The Wyatt and Lucy from 2023 warn the only chance of stopping Rittenhouse lies with saving Rufus. The future Lucy gives her past self her journal as a guide, while the future Wyatt reveals Jessica's manipulations. They depart in the team's 'old' Lifeboat, leaving their own more advanced version for the team's use. Emma sends Jessica to activate their last sleeper agent during the Gold Rush of 1848, whom she robs. They must deal with Mexican fiend and 'Zorro model' Joaquín Murrieta Carrillo, who mistakes them for horse thieves like the thus he swore vengeance on. After following Jessica to 1848, Wyatt realizes that, to save Rufus, Jessica has to die, undoing all of her actions. At night, Flynn slips off to travel back to 2012, where he kills Jessica on the night she originally died, returns the Lifeboat to 1848 and watches his family from a distance one last time before dying from the side effects of time traveling within his own time line. With Jessica gone, Rufus returns and rescues the team from the sleeper, having no memory of ever being dead. Shortly after returning to 2018, the reunited team must travel to the Hungnam evacuation of Christmas 1950, during the Corean War, where a trap is set by Emma, who bribed a rescue helicopter pilot who needs expensive therapy for his family.
