Wealthy shipping magnate, Eric Benerall, hires tabloid journalist Howard Thomas, who happens to be an expert on the freaky stories about the Bermuda Triangle and has debunked them all, skeptical oceanographer Emily Patterson, disgraced psychic Stan Lathem and hotheaded meteorologist Bruce Geller to investigate why his ships keep vanishing in the Bermuda Triangle. Their first task is to inspect the wreck of a commercial airliner that crashed at sea near the Triangle. Stan makes a shocking discovery there. Later, the team boarders an old Soviet submarine turned commercial charter vessel to explore the bottom of the ocean near the Triangle. Meanwhile, Greenpeace activist Meeno Paloma, the sole survivor of an incident involving a whaler ship being inexplicably torn apart by a force from beneath the ocean near the Triangle, slowly starts to realize that everything is now somehow different than before the accident, especially the fact that he suddenly has two sons, even though he had only one.

The team is snatched away by mysterious government agents who are covering everything up. The team is interrogated and then released. They all decide the job had proved to be too much for them and go home. However, the Triangle's anomalies start to influence their lives as well. The father of Howard's daughter's best friend becomes unhinged and commits suicide in front of Howard blaming the Navy for everything. Stan becomes convinced that the rapidly aging little girl who survived the crash is the key to the anomalies and convinces Howard to help him find her granddad. Emily's biological mother whom she never met shows up for a minute in her apartment as if she had always lived there with her. Bruce is almost killed by a Nazi soldier when a time wave temporarily transports the team in an alternate timeline where the WWII Nazis rule Miami. Bruce convinces Emily to help him fly to the center of the area in the Triangle where the anomalies seem to come from. Meeno starts suffering from PTSD, nightmares and survivor's guilt. The anomalies continue to change his reality and he starts seeing his dead friends. When his new son disappears after one such time shift, Meeno becomes confused, unhinged and suicidal.

The team manages to convince Benerall that a secret Navy experiment is behind the anomalies in the Triangle. Benerall gets his friend, the Secretary of the Navy, to explain everything. It turns out that the anomalies are the direct consequence of the Philadelphia experiment and that the Secretary himself will conduct a secret Navy operation in the Bermuda Triangle to finally close the expanding space-time tear left by the experiment in 1943. All the team has to do is wait out the rest of the day for the operation to complete and everything will be fine again. With the job now seemingly done, the team returns home to rest but as particularly bad weather hits Miami, they all become uneasy about the outcome. Meeno contacts Howard to discuss his recent problems, Emily is visited by her mother from the alternate timeline, Stan gets an especially bad feeling about the situation and Bruce sees the data that his students have collected about the Triangle phenomena which shows that the Navy is wrong and that, inadvertently, their experiment could possibly cause all matter on Earth to breakdown. Meeno joins the team in their attempt to try and stop the Secretary's experiment before it's too late.
