Battle ship captain CO commander Tom Chandler courteously accommodates zoologist Dr. Rachel Scott's wishes to research birds in the Arctic while his crew engages incommunicado in war games. When his patience is exhausted, a satellite call to the White House has his return order overruled by the Pentagon, the top-secret research is national security priority. Then a Russian force attacks her last and successful sample hunt, but is fought-off. Chandler orders a hasty return home, but finally learns the world is in the grip of an unprecedented pandemic which wiped out most of humanity. It started from Egypt but spreads over all continents, wiping out all demographic, economic and political order. They attempt to bring the bird virus sample, the only hope to develop a vaccine, to a US lab, but the disease already rendered the entire country lawless, hence too unsafe, so Scott must improvise in the primitive lab aboard.

Desperate for supplies, captain Chandler heads for the naval base in Guantanamo Bay. Collecting food and medical equipment goes well, but fuel pumping must be interrupted after Chandler's own team runs into a private security contractor who informs them the Al Qaida prisoners, who were released after the collapse of the US government, formed a heavily armed militia which is about to raid them. Rachel's lab assistant, an undercover agent, seeks to sabotage the US ship. Russian admiral Konstantin Nikolajewitsch Ruskov's battle ship is after them.

Russian admiral Konstantin Nikolajewitsch Ruskov locks the USS James in by laying mines, claims to possess the missing ingredient for a vaccine and demands Dr. Rachel Scott and the whole research lab be handed over. Captain Chandler refuses and Scott's research assistant Quincy's attempts to take her to Ruskov (who holds his family hostage) at gunpoint with all samples is frustrated by US crew. Chandler sanctions a daring escape plot: braving the shallow coral reef passage with radar-camouflage while lieutenant Danny Green leads a risky diversion, pretending to bring the samples.

The ship suffers mechanical issues with their generators and engines. This also affects their RO water system. They ship is down to approximately 3,000 gallons of fresh water and that must last the estimated 6 days that it will take them to find land using their one good engine. The Captain and XO realize that they only have 4 days of fresh water, even using the strictest of rationing. It also affects their ability to cool the ship which results in major problems for the lab where the doctor is trying to find a cure. A former enemy now must be relied upon to help with the virus research but he has his own demands first.

El Toro

Costa Rica being reportedly too dangerous, Chandler tries harvesting monkeys for tests in a Nicargauan reserve. He heads up the river by motorboat with XOMike Slattery and lieutenant Danny Green. They get away from a wandering band of plague-affected locals, and are welcomed by a tightly organized, healthy community. It's ruled with iron fist by El Toro, a rich man whose yacht sunk and took over authority from softy mayor Ervin Delgado. Despite Chandler's transparent lies and haughty moral sermons, El Toro is prepared to let them leave with the monkeys. Still they risk returning, without delivering the world-crucial cargo, just to liberate the mayor's daughters.

Lockdown

Captain Chandler tells the crew the cure is within reach, but monkey test have only begun and the first batches of six all die, proving a vaccine may actually take long to make. When Danny suddenly collapses with symptoms like the plague's, panic spreads, which Quincy feeds in the hope the CO will liberate him. CO and XO must now regain the crew's trust to avoid desertion, which would be legal as service contracts are running off.

After the last batch of vaccine trials on monkeys was successful, it's time for six human Guinea pigs. After Tex and officer give the example, many crewmen volunteer. Danny is disqualified due to his recent sickness, but his girlfriend Kara is among the six (un)Lucky ones, like Miller. Several symptoms could mean the sickness wins, but the lack of consistency leaves Scott hope for another explanation, even after one death. Quincy's idea to administer immune Bertrise's plasma proves her right, the key is Niels's human gene, for which the Original strain provides a Trojan horse. Danny learns that Kara is expecting his healthy, immune baby. Captain Chandler's family meanwhile struggles at home, his father to constructs a radio, his sister to find provisions while contagion spreads.
Episode 10
No Place Like Home

Now the human tests show the vaccine and cure works, all crew in injected and the ship seeks a port to organize its mass-production. Their initial choice, a fort, proves deliberately bombed. A radio signal however invites them to the tiny remnant of the US government's HQ in what's left of Baltimore. Acting 'president' Amy Granderson's weakling government offers them suitable facilities, but the ship attracted the lethal attention of a ruthless confederation of warlord-like militias who want to maintain their power and hence the pest-caused chaos. Granderson's state troopers guard proves a poor match.
