Spider-Man (Peter Parker) is still overcome with guilt for not saving Mary Jane and now she is in limbo. Anna angrily blames Peter for her niece's disappearance but Aunt May assures Peter that it isn't his fault. Peter wishes that if he acted sooner he would've had a chance to save Mary Jane and Norman Osborn aka the Green Goblin from being put in limbo. Things get worse when Robbie Robertson is framed by Richard Fisk and Tombstone. Spider-Man must put aside his guilt and help J. Jonah Jameson prove Robbie's innocence.

Doctor Octopus and Kingpin break John Hardesky aka The Cat out of SHIELD custody in order to get information about his past, it is soon discovered that John was being manipulated by the Nazis to reveal the super soldier serum that granted Steve Rogers his powers to become Captain America and he refused to betray his country. In order to prevent that knowledge from falling into the wrong hands, John turned himself over to Fury in order to keep his wife and daughter safe.

Spider-Man and Black Cat are able to put an end to Kingpin and Landon's plans. John tells Felicia that he is still responsible for his mistakes and he decides to turn himself over to Fury.

Smythe is now working for Alisa Silver and he has kidnapped Black Cat as leverage for Spider-Man. Smythe orders the web-slinger to bring in Vulture or Scorpion if he wants to see his partner again, but the two villains haven't been seen since the lab explosion. Spider-Man is able to lure Scorpion and Vulture out of hiding, but he gets double crossed by Smythe and the hero soon learns that Silvermane is planning to go back to his normal age by stealing Spider-Man's youth. During the heroes fight against the villains, Adrian gets his youth back and Silvermane is also reverted back to normal. Alisa traps Spider-Man, Black Cat, Scorpion, and Sara in the abandoned factory to avoid being followed, but the heroes, Scorpion and Sara have managed to escape unharmed.

During filming, Mary Jane goes missing again. Spider-Man forms an unlikely alliance with Mysterio in order to save Mary Jane. Mysterio reveals he only funded the technology in order to keep Miranda alive and he admits his love for her. Miranda releases Mary Jane and Spider-Man, but she and Mysterio stay together. Mary Jane is bummed that she didn't get her film debut. Spider-Man convinces Mary Jane not to lose hope and he reveals his identity to his girlfriend.

Partners in Danger Chapter 10: Lizard King

Spider-Man has revealed his identity to Mary Jane. Peter asks Mary Jane to marry him and she happily accepts his proposal. Anna is dismayed that Mary Jane is engaged to Peter but Aunt May is ecstatic over her nephew's engagement. Peter and Mary Jane go to Dr. Connors' office. Mary Jane asks Dr. Connors to walk her down to the aisle on her wedding, Connors happily accepts the offer. However, three mutated lizards capture Dr. Connors and Mary Jane. The mutated lizards reveal that they are seeking out their father. Spider-Man is able to get Mary Jane to safety and he goes off to find Connors. Mary Jane decides to get Margaret Connors and Debra Whitman to help save her fiancé and Connors from his Lizard persona.
