Cabe's new Homeland director holds him personally responsible if Mark's mission participation with a heavy charge electronic bracelet goes wrong. Toby and Happy must postpone their honeymoon and move, but bicker over their marital pact. Collins proves both dangerously clumsy and a valuable ally to deal with new leaks due to after shocks, which cause more trouble for their repair mission.

The new Homeland Security director refuses help, so Scorpion and Mark Collins must come up with a plan to save the world on their own. The team decides to raid a nearby luxury resort for Russian military higher-ups for an experimental assault helicopter and the supplies they need for cloud seeding to cause it to snow and freeze over the crevices. Ultimately the team steal the necessary supplies and successfully freezes over the methane hot-spots, buying the needed time for specialists to come with methane-eating bacteria to remove the threat completely. However, Collins tricks Cabe with fake fainting to escape. The team realizes that Collins planned all along to use the extinction event to escape and Cabe is arrested to be tried for instigating his escape. Walter and Paige settle doubts about their relationship. Happy, revealing she recovered his old wedding ring earlier, makes Sly a wedding ring of bandage fragments in a plastic mold.

The whole team insists to chip in and even makes debts to bail out Cabe. He must stay behind with Ralph till his trial while the others earn part of the money by helping out wildlife conservation in a (ficticious) African country where their DNA method points them to poacher sites, with Walter unconsciously posing as Cabe substitute. While gathering manure samples, they split up after stumbling upon a shot, pregnant deer of a species likely to get extinct unless they save both the fawn, which Walter's team rushes back to the NGO compound, and the mother, which Sly and the managing veterinarian race to a closer Danish camp to treat, chased by poachers. Ralph's hacker skills help pinpoint the whole poaching network, and identify the snake in the NGO.

Nuke Kids on the Block

Scorpion must decommission a US nuclear missile, but Happy accidentally drops a wrench and punctures the missile's fuel tank, releasing hot fuel vapors that may cause the warhead to detonate. With four hours until help arrives, the tiny military bunker staff being clueless, Scorpion fields a 3D printer and neon gas to create a plug. A mistake in the gas they receive worsens the situation, so Walter must risk an explosion to harmlessly launch the warhead into the countryside, to be safely recovered later. The launch is successful, but vapors arm the warhead. At the last second, Happy disarms it and Scorpion leaves the messy Air Force base. Meanwihile councilman Sly's new intern Patty struggles to save the local science club; Sly finds a way to save the city enough to fund the science club. Happy announces that she wants to have a baby with Toby. Walter admits his insecurities about Paige growing bored with their relationship.

Walter hopes Paige's charm get him back into top IQ club VOR, but nobody forgot how his experiment infected everyone with 'explosive diarrhea'. He tries again entering an invention at their tech convention, where billionaire friend Richard Elia is to present his revolutionary banking app. Suddenly they are taken hostage by masked anti-capitalists, who actually just want to steal a billion form Elia under that cover. Cabe was overlooked, trying out a relaxing flotation device. The police duly mistrusts him, given his bail status, as well as Toby and Happy, who must be the outside hands of a plan hatched by Walter and Sly, who is in the middle of his urgent bar exam but has an admiring supervisor.

ON recommendation from the MI6 agent who risked his life to save them, Scorpion accepts to help his colleague Patty Logan, a bossy bitch who bluntly claims the mission lead, stop hackers who stole control of a military satellite and plan to strike an LA target in mere hours. They quickly identify and catch the hacker, but he sabotages his laptop, then flushes the automatic password encryption device. While hard-handed Gabe and psychologist Toby grill the hacker, learning the target is nuclear, the others track down the device through the sewage. Meanwhile Walter's advice to handle girlfriends has mixed effects on his Paige and Ralph's even scarier Patty.

Despite Walter's cynical reservations and comments on historical inaccuracies, all Scorpion accompanies Sly, in costumes, on his birthday to his beloved Renaissance reenactment festival. They soon realize a power cut stems from a sabotages cabin, the actual target being the nearby government warehouses, notably the storage of court case evidence. Indeed the costumes enabled armed biker fiends to overpower the guard, whom they evacuated badly wounded, having grabbed the murder case evidence. So the fiends are about to come after him and Scorpion mobilizes the geeks to help set up defenses while Toby improvises emergency medical care.

The members applying it on the island are stuck as it attracts mean toxic jellyfish, a whole armada of those 'men of war', requiring a risky rescue involving fire from the problematically rickety ship, Walter and Flo get stung seriously.

Meanwhile Walter needs counseling from Paige about his fears to lose father figure Cabe, whose trial preparations with Sylvester as attorney without any court experience look rather worrisome.

That requires talking over the others, none of which recognizes him as they lead other lives i a parallel world without Scorpio, e.g. Cabe as LAPD chief and Happy as TV tech show host, with annoying Patti turning up everywhere as rude stand-in-the-way assistant.

Cabe, Toby, Allie and Happy reactivate the lighthouse both couples visited for a romantic weekend away to guide the teenagers in while Sly and Paige break into a flight school to get the plane's specifications. The plane suffers damage disabling it to land and a controlled crash-landing proves impossible. Sly's science club helps Walter devising a plan for the teens to jump into a massive net for their lives. Cabe encourages the teen couple to declare their love and finally does so with Allie, who reciprocates. Throughout, grumpy Ralph tries on impress Patty, so well that she asks his help in running Sly's reelection campaign. Due to Walter's dream, Paige turns on Florence while advising her to get investors, which works and Paige makes amends with Florence and Walter, though a romantic night suffers is unfortunately interrupted.

Scorpion is called to Fuente Roja, Mexico to repair a nuclear power reactor that was damaged by an earthquake. Sly stays behind with a Cosplay nerd mate Dyfrost to get their favorite fantasy author J. Randall P. Smythe's autograph. During apparently easy repairs to the reactor, a serious, nearby sea-quake triggers a 30 m tsunami races towards town and plant. Unable after the repairs to leave in time, Walter plans to dissipate the tsunami by sound waves before it reaches the coast, invoking an unproven theory. Toby faked back injury to stay behind as gambling days ex-fiancee Amy needs his help her recover her stolen and sold identity, which he gets crime-connected bookie Rhonda to track to his old enemy, the Gooch, new in town, who refuses Toby's lucrative offer of psychological insight to clean out gamblers, the Gooch plans to kill them, but mistrusting bride Happy having forced Sly to discover Toby's actions Cabe and the police arrive just in time to arrest the Gooch and goons. Cabe gets Sly a fitting surprise reward.

Sly stays behind to calculate weather and thus cross-observes his romantic interest in Florence (object of Paige's blind jealousy) and Rlaph's in his city assistant Patty,who doesn't want Ralph as date but as tutor for handsome airhead Jesse Colt, whom he can't resist inspiring more mathematical errors. Walt improvises cable and propulsion to reach the helicopter, but finds it dangerously under static electricity, which Happy helps counter, yet once the surgeon is rescued, he's trapped by wind and fire.

The others desperately seek a way to cheat within the formal rules, which keeps failing or even backfiring. Only when Walter finally turns up, convinced it's too late, his eye spots a natural cure.

Kenny and the Jet

Flying back from Hawaii after pitching Sly's water filter to the military, Cabe notices the nervous air marshal, who indeed suspects a bomb on the plane. A passenger's fish-finder as a makeshift x-ray device shows a passenger's boy son Kenny stowed away in the wheel well after his recently-divorced parents moved him to Hawaii. With Kenny , The team and Ralph work together to save him from the dangerously unpressurized wheel well, but an engine fire forces the plane to fly on a single engine. An attempt to rescue Kenny through a makeshift airlock fails lands Paige trapped as well to keep unconscious Kenny safe until the plane makes a bumpy landing; Kenny will to make a full recovery. Happy acts recklessly following her failed first attempt to get pregnant, but agrees to moderate after a talk with Toby. Walt declines general advice to tell Paige the truth about his night out with Florence, but ultimately Paige finds that Walter is lying to her. Ralph finally asks out Patty, who kindly declines due to their age difference, leaving him heart-broken.
