[PART 1] The team is invited to proudly attend the opening the new "smart" building project they have been working on with Elia as his new firm HQ, but all systems fail on the big day. The building was infected by a swiftly spreading worm that was uploaded onto Walter's computer by a mysterious woman he met at a tech conference mixer the night before and landed in bed with, drugged. It is turning the now dangerous building into a burning death trap for all inside, including three children, one of whom is hence hostile head of security Wilson Adler's kid son Russell, who was bonding with fellow fat nerd Sly. The team frantically works to simultaneously counter the bug, especially to stop the big fire, and find the person responsible for planting the deadly virus. Yet they can barely contain the symptoms and fail to prevent bug-reinfection, while Elia is losing confidence.

Walter, with illogical disregard to his personal safety, jumps onto the 90 mph speeding train and successfully stops it from derailing, actually depending on Ralph to keep a coll head and save his bacon. Klutzing Paige gets utterly scared and due fear of losing Walter, hits him, later she apologizes and they face having feelings beyond pragmatic bounds. Toby has his first fight and gets knocked out in the boxing ring, not attended by Happy, who seeks her own distraction from their failed relationship by going out with Chet, her stand-up comedy coach. The team tracks her down at a comedy club where she is generally booed for a science-based routine that only Sylvester appreciates.

A CIA agent hires the team to find the top-secret flagship 27B/6 plane from the CIA's new Integrity Airlines after two agents gone rogue ended up in Area 51 during a routine mission. Happy, Toby and Sylvester donate their portion of the $350,000 CIA money to Walter's research funding goals towards Megan's MS. Happy creates a gamma ray spectrometer to use in the base's "cone of silence". Toby predicts the case's future written down in sealed envelopes, mostly correct. It's most dangerous and adventurous, with hostile military as well as various agents. Walter plans to upload Megan's consciousness into a hard drive as a technological singularity, Transcendence-style. Tension rises between Walter and Sylvester when Sylvester obeys Megan's wishes and does not go forward with the aggressive treatment of intubation that Walter still believes may save her.

Walter's Irish parents Sean and Louise O'Brien visit Megan whose condition nears terminal. Then a fatal fungus outbreak in the hospital cuts Walter off from his sister, placing the whole team at risk. Assuming it's Stachybotrys, the infectious disease unit searching for a cure collapses by spraying the wrong fungicide, requiring Scorpion to search for a cure. Toby examines natural fungicide gold dust on a cafeteria worker's boots and sees the man cut his leg, becoming a host to Meliola Anfracta, an ancient fungus unearthed in soil. Sylvester's OCD about using antibacterials ironically caused him to grow a super-bacteria on his hands that is fatal to the fungus. With help from Ralph and Cabe, who the CDC keep outside, they spread the bacteria through the water standpipes to save those trapped inside. Walter reaches Megan just before she dies. Later, by emailed video Megan reminds him that he is not just his brain, and he should not be afraid to love. Walter begins to open up to his estranged parents and holds hands with Paige while sharing family memories.

The Old College Try

Stilll dealing with Megan's death six weeks earlier, the team must stop a cyber-terrorist (who is using code written by college students) threatening to shut down the Federal Reserve, and wreck the US economy. The cyber-terrorist is demanding a quarter of a billion bitcoin in the next 72 hours. Sly trails the ransom demand to a local university, so they each go undercover, using a tracking device: Happy as a sorority pledge, Walter as a visiting drama instructor, Sylvester as a wrestling transfer student, Cabe as a campus security guard, and Toby as professor applying for a position in the Psychology Department (headed by a former rival who "stole" his fiancee). To foil the hacker, they must get into the school's top-secret lab server, a highly-sophisticated quantum computer, to kill the ransomware, a process that could be fatal for all parties if not done properly. Walter also conducts an experiment proving that the death of Tuggle, Ray's firefighting partner, wasn't Ray's fault, showing that there was a leak in Tuggle's oxygen tank. This gives Ray the peace of mind to go back into the world again, and to leave Scorpion headquarters.

Home with Sylvester, Ralph receives an absurd failing grade at school for his coding project and his college professor steals his sound wave software, causing him to hire maverick Haywood as his attorney. Cabe's apprentice Tim Armstrong, who proved his worth on the Vietnam mission, asks Walter to a meal, but Walter is going to call Linda, who came offer him a date, so Tim takes Walter's advice on having dinner with a smart, kind, beautiful woman by taking Paige to a restaurant. Linda does not call back, leaving Walter alone, trying to beat Tim's high score on Proton Arnold.

Toby suspects Linda is less attracted to Walter than suffering from damsel syndrome, having experiencing the same endorphin/dopamine rush from when he saved her. Walter breaks up, pledging to remain friends, while Paige dates Tim.

Sylvester lets Toby's marriage proposal to Happy out of the bag, but she has her own, incompatible secret. Toby finally gets Walter to his senses realize he loves Paige, so he rushes to stop her from attending a jazz festival in Lake Tahoe with rival Tim.
