Jane and Maura investigate the assassination of State Senator Erica Humphrey-Miller, daughter of retired State Senator Malcolm Humphrey, during a parade. Maura finds a 5-day-old scratch on the dead woman's neck which might have been caused by a piece of barbed wire. The contents of her stomach and evidence they found in the assassin's perch confirm that they had likely eaten breakfast together a few hours earlier. Erica was investigating an environmental problem in her district but the solution to the crime is simpler than that. Meanwhile, Maura is down in the dumps because she went through donating a kidney to her half-sister and she hasn't heard from her or their mother since. Jane's off-and-on-again boyfriend Casey Jones suddenly shows up at her door after 3 months of absence.

Jane and Maura investigate the death of a young woman who is found washed up on the beach. Maura confirms that she drowned and manages to trace the exact location by analyzing the water in her lungs: a tank in an old fish factory. Jane is somewhat upset to find that an old flame, police Lt. Rafael Martinez, is back in Boston. They had worked together in the narcotics division but their relationship ended after a confidential informant had been killed and Martinez left to join a special task force some 8 years ago. The dead girl is identified as Brenda Thompson, a journalism student who was pursuing a drug story on her college campus. When Jane finds Lt. Martinez's business card among her possessions, it seems that he was using her to get information. Meanwhile, Maura learns that she may be in danger owing to her father's activities.

The time has come for Tommy Rizzoli's baby, TJ, to be baptized. The whole family is at the church including TJ's mother and - to everyone's surprise - her fiancé. During the ceremony however, Maura detects a strange odor and once everyone has left, they find a lime-covered body in the baptismal font. The body has only been there a short time but has severely deteriorated. Maura find a tattoo on her, a small square with four dots, and think she might be a gang-banger. They trace the tattoo to the Four Corners gang and thanks to facial reconstruction are able to identify her as Isabella, a 20 year-old who worked in a box factory. The autopsy also determined she was four weeks pregnant. She had a boyfriend, college student Samuel Morales, who saw her the day she died. Meanwhile, Angela is distraught when she learns that TJ will be moving to Abilene with his mother and her new fiancé. She looks to Jane to do something about it. At the station, rumors surface that budget cutbacks may force some of the detectives back into uniform or perhaps even force layoffs.

At a benefit promoting bone marrow transplants - Maura is on the board of directors and is their chief fund-raiser - Jane is bored and leaves but Maura meets a handsome young surgeon, Brad Adams. They leave together but Maura wakes up at home the next morning, somewhat the worse for wear. She and Jane are called out when a man is found dead in a beat up old car - and the man proves to be Adams. The police find Maura's ID card on the front seat of the car but she has no memory of what happened. A background check reveals that Adams actually worked as a bouncer a nightclub and had a record for theft and drug possession. As the forensic and other evidence mounts, it looks bad for Maura who is arrested and jailed. The solution to the mystery lies with the human remains found at a construction site for a new mall.

It's the start of Paddy Doyle's RICO trial and Jane is nervous about testifying. In preparing for the trial, Jane learns the Doyle was once Lt. Cavanaugh's confidential informant. She also learns that Cavanaugh's wife and son were killed in a house fire in 1993. The prosecution's key witness however, Jackie Donovan, is killed is a suspicious car accident less than a block from the courthouse. The U.S. Attorney also believes Paddy was behind the murder of Cavanaugh's family and now needs to prove that in light of Donovan's death. Maura meanwhile spends some time with her biological mother, Hope Martin, learning more about Paddy and his life as a young man. Hope soon becomes a key witness in the Cavanaugh family's murder.

Jane is not having a good day. There's no water in her new condo and the handyman isn't too rushed to fix it. At the coffee shop, she accidentally spills hot coffee on another patron who promptly posts a video of the event on Youtube and sues her. She and Maura find themselves working on a strange case of an elderly man who hoards everything imaginable in his basement. The police also find a dead sanitation worker there. The man had been hit over the head with a strange object which they need to identify if they're going to crack the case. As for the lawsuit, Jane gets some satisfaction in the end.

With Jane hobbled having injured her ankle while out jogging, the team investigates the death of high school science teacher and student driving instructor David Sutton who was killed sometime in the night by in a hit and run accident. From all accounts, Sutton was popular with his students but a suggestive photo sent to Sutton by student Samantha Cole - who has since tried to commit suicide - suggests he may have been trading better grades for sex. Meanwhile, Jane continues her long-distance relationship with Casey Jones but she may have another admirer.

Jane and Maura investigate the murder of a woman killed in an arena parking garage. The dead woman had an altercation in the arena with a crazed hockey mom, Mary Bigsby, who punched her in the nose. However, she was attacked a second time in the parking garage and her throat was was slit. People remember her handing out helmet sweat pads to some of the players but the police have little else to go on. The police can't identify her or find her car in the garage. When they finally do identify her, it turns out she's a medical doctor and was seeking DNA samples from teenagers in an obvious attempt to find someone. It all has to do with the death of her sister many years ago. Meanwhile, Caitlin comes to stay with Maura for three weeks while their mother Hope has gone to Europe. Maura's not quite sure how to deal with her.

Jane and Maura are all set to speak at a symposium with Dr. Victoria Nolan, who has written a book on serial killers, one of whom was Jane's stalker Charles Hoyt. The symposium - for police officers only - recreated the double murder scene Jane and Maura once encountered. The only problem is that they discover the reenactors on the stage to actually be dead. As the other murders in the book are also reenacted, it's clear they're dealing with a copycat killer. Jane and Maura are convinced that the perpetrator is one of the officers attending the symposium. They make little headway as the solution lies elsewhere.

The team investigate the death of a street racer, Alberto Santana, who died when his car exploded during a race. He has a criminal record and served time for auto theft. Fortunately, Giovanni the mechanic was there and recorded the race. What they can't see from the video is his opponent who goes by the name of Rayo. Maura and a handsome bomb squad officer find evidence of a bomb in the remains of the car. They also find a microSD card with images of the driver and the explosion from inside the car - it also shows that Lt. Martinez was there but hasn't offered any assistance in the investigation. A common link between the various suspects leads them to the killer.

Jane and Maura investigate the death of judge Kathleen Harper who collapsed and died as she entered the courtroom where her teenage daughter Ashley was playing the part of a prosecutor in a mock trial. The cause of death is anything but obvious but the autopsy reveals Harper had received an injection of Ritalin, a drug she normally took. She also had a broken rib but that likely occurred when lawyer Roger Torson administered CPR. A few dabs of paint leads them to a stairwell where she had obviously been attacked. Elsewhere, Jane becomes concerned when she opens her mother's mail and learns of the $27,000 she owes the IRS.

Jane is on edge over Casey's pending arrival as the team has two murders to solve. The first is that of sociology professor Rhonda Clark who was found dead in her hot tub. She appears to have drowned--after someone failed an attempt to electrocute her. The second death is that of 37-year-old Mark Cabot, a member of an old Boston family who was a ruthless businessman and disliked by virtually everyone who had dealings with him. The problem for the police is that anyone who might have wanted either one dead has a perfect alibi. A dog hair leads them to the solution. Meanwhile, Maura receives a letter from her biological father, Paddy Doyle, asking her to take in his father--her grandfather--who is about to be released after 30 years in prison. And Casey faces a big decision: he's just made Colonel and must decide if he will re-enlist, which he will only do if Jane refuses to marry him.

The case is eerily similar to a kidnapping that occurred in 1988 when 10-year-old Nick Hamilton was taken by a man in a clown suit. The boy's body was never found and the man in the clown suit was never caught despite three other attempted kidnappings. Old evidence leads them to the clown--and his killer. Elsewhere, Frost is upset with Maura after his girlfriend seeks her advice and she decides to pursue her dreams; and Jane and Casey are coming ever closer to needing to make a decision about their future.

Her parents confirm that their daughter was a brilliant musician but also say that she was very shy and would certainly not play guitar and sing in a bar. Frost finds a YouTube video of her busking in the subway, so the evidence isn't adding up. Maura finds marshmallow-root in her system, which leads the police to her killer. Elsewhere, Jane's father Frank suddenly reappears with news that he might be dying.
