Episode 1
Out of the Darkness

Ziva David, Gibbs' favorite agent and surrogate daughter, was reportedly murdered years ago. She actually survived the attack, but she has spend the intervening years in a secret war with a mystery foe. She enters Gibbs' house to rescue him from assassins, and the two are soon on the run together. Ziva remains skilled and intelligent, but years of conflict have left her with severe anxiety issues and a pill dependency. Ellie had already maintained secret contact with Ziva for some time, and she turns out to be more loyal to Ziva than to the NCIS agency itself. For their own reasons, both McGee and Torres also want to help out the former agent. Leon Vance starts realizing that nearly the entire team of agents is ignoring his orders, and that few of them have any actual loyalty to their director.

Into the Light

Ziva's apparent archenemy Mira Sahar Azam is in custody, and Ziva herself reluctantly works with the NCIS team again and attempts to repair her relationship with her surrogate family. Sahar is soon implicated in a series of failed assassinations on active senators and congressmen. The United States Congress is temporarily shut down for emergency reasons, and all its members are placed on mandatory protective custody. A National Security operation temporarily increases the legal authorities and influence of Leon Vance. Ziva apparently helps Sahar escape, seemingly forming an alliance with her foe. While various agencies try to determine who is Sahar's actual target of assassination, the NCIS team increasingly suspects that Sahar is not interested in killing anyone. She is using the computers of the agency for a financial crime, while sending the rest of the American military and law enforcement authorities on a wild goose chase.

A vehicle transporting supplies for the United States Navy is searched by a guard, who discovers a hidden corpse that somehow escaped the driver's notice. The NCIS is called to investigate. The victim turns out to be a would-be businessman who recently acquired partial ownership over a small residential area and had made life increasingly difficult for the inhabitants. The team quickly realize that he wanted to force the people to move out, but it is less than clear why he wanted to evacuate the area. While checking into the finances of the victim and his brother (who was also his business partner), the team realizes that they were working-class men in dead-end jobs whose sudden wealth could not be explained. Suggesting that they were frontmen and that someone else provided the money needed to buy the land.

Someone Else's Shoes

A runaway horse is found at Arlington National Cemetery, and is mysteriously transporting severed human limbs. While several different investigation agencies claim jurisdiction over the crime, the NCIS gets the case because Jimmy Palmer is the first forensic scientist who arrived on the scene. The team connects the limbs to the murder of a homeless veteran, and the horse to an apparent theft at a prominent stable. Further attacks on homeless veterans generate publicity and start having an influence on the decision making over medicine-related legislation at the United States Congress. The team starts suspecting that the killer is counting on the publicity in order to manipulate political events, while the victims are chosen randomly.

Wide Awake

Laney Alimonte is a relatively young marine corporal with a promising career, but she is suffering from long-term insomnia which makes her irritable and has started to affect her behavior at work. She seeks help from the hypnotherapist Dr. Wayne Pershing and apparently passes out at his office. She wakes up the following day in her own bed, after her first decent sleep in years. She is happy until discovering a bloody knife in her fridge. The NCIS team connect the knife to the murder of a local bird trainer, and find the victim's stolen ring in Laney's car. Laney starts believing that she killed a stranger, but the team instead suspect that Wayne may have brainwashed her to kill on his behalf. While investigating the therapist's past, they discover that he had once hypnotized his college roommate and convinced him to rob a store. They also notice that the victim had no connection to Laney, but may have been targeted due to his secret affair with a married woman.
