The team searches for an armed robber who broke into a naval base and snuck aboard a cargo plane that took off. The team orders the plane to land and discovers that someone did sneak on board and apparently parachuted out. They determine that the robber landed in the vicinity of Gibbs' cabin. Gibbs calls and finds out about the robber and heads out to find him. Fornell and Brooks join him. A fingerprint they found of the robber brings an FBI agent to them whom Sloane knows but refuses to talk about, which has Torres intrigued. The agent tells them the robber is in the witness protection program.

Three years ago, an unknown person burglarized the house of an admiral and the admiral's wealthy wife. Angie Grey served as the getaway driver. She was photographed by the admiral, and arrested by the NCIS. She refused to identify her partner out of loyalty, and willingly spend a longer sentence than expected. On the day that Angie is finally released from prison, the NCIS has decided to keep surveillance over her in hopes that she will lead them to her partner. A shady private detective is also tailing Angie, with the NCIS worrying about her safety. The admiral demands secrecy from his wife, which indicated to Vance and his subordinates that something more personal than money was stolen in the original burglary. Another complication in the case is that Angie's former cellmate Lanny Peete has become Angie's best friend and goes out of her way to protect the troubled girl.

A homeless Navy veteran protected the local homeless shelter and its staff members from local criminals, until he was killed in an apparent ambush. The drug dealer Albert Leary (who uses the alias Vicious) is the primary suspect for the murder. Leroy Gibbs impulsively leads most of his team in invading the suspect's house without a warrant, and an angry Vicious shoots at Ellie Bishop. Vicious misses his target and is immediately killed. The team finds a newborn baby in Vicious' custody and decide to keep it under their protection until they can locate his parents. Ellie and Nick act as the baby's surrogate parents, despite having no previous experiences with parenting. Ellie also tries to deal with the idea that she could have died that day. Meanwhile, Kasie Hines takes the homeless veteran's case personally. The man is a lookalike of her deceased father, and coincidentally has a tattoo identical to that of her father. Jimmy Palmer gets Kasie to confide in him that her father died suddenly shortly before she started working for NCIS, that she is dealing with mixed feelings of grief and guilt about his death, and that she has been avoiding the rest of her family since her father's death. Jimmy encourages Kasie to meet her mother for Christmas.

Kendrick Allston was a cryptology technician on a Navy ship, who managed to achieve at least one early promotion within his first few years in service. He was considered highly efficient in his job, but he did not like to socialize and never had any friends among his shipmates. During a traditional shell-back ceremony on the ship, he apparently falls overboard and drowns despite being an excellent swimmer. An autopsy indicates that he died of a drug overdose, despite having a reputation of avoiding drugs for most of his life. His bunk-mate overdoses the following day. The NCIS team suspects that both men were poisoned, but they have to figure out a motive for anyone to target them. Back on land, Nick Torres has been tasked with mentoring three high-school students who won an outreach contest and will be serving as NCIS trainees for a few days. He hates the task, but soon finds out that Haley and Blake are pretty skilled in dealing with his paperwork and eager to complete any task. The third student, Max, seems full of rage and resentment, while having a habit of wandering the building by himself. Max is actually the son the deceased agent Girard, who was killed in an explosion years ago. Max is more eager to explore his father's working place and to evoke his memory than to actually train with the other students or make himself useful. Torres eventually tries to help Max cope with his grief and anger, while revealing that he also had a traumatic childhood.

He looses his temper and shoots several people before fleeing. NCIS discovers that the only witness who took a good look at his face is the young nurse Faith Tolliver. The team alternatively tries to use Faith for information, and to shield her from murder attempts. For agent Jacqueline "Jack" Sloane the case is unusually personal. Faith is the estranged daughter which Jack gave up for adoption a few decades ago, and she feels very protective of her only offspring. On the other hand, Faith is angry at her mother and she is not eager to have interactions with Jack.

The Marine Major Ellen Wallace supposedly died on September 11, 2001 during the attacks on the Pentagon, along with most of the office workers in her section of the building. Nearly 20 years later, her hidden remains are located in an unmarked grave. Ellen was apparently murdered in her office, late at night on September 10, and her killer had apparently created a grave for her. At the time of her death, she was investigating American war crimes in the Kosovo War of 1998. There are many suspects with a motive, including her own father James Wallace. He was a highly decorated Marine General, but he was suspected at the time of either having ordered war crimes or having covered up the crimes of others. The NCIS team is less than pleased when evidence at the crime scene implicate Leroy Jethro Gibbs himself as a suspect, since Ellen was his ex-fiancee and he had no alibi for the night of the murder.

Hardened criminals were set free for various legal reasons, only to be targeted by assassins shortly after their release. A group of corrupt federal judges are secretly orchestrating the murders, and the seemingly friendly Miles Deakin turns out to be their leader. Deakin wants Gibbs to be killed, because he found evidence that Gibbs performed a vigilante murder of his own several years ago. Gibbs had murdered Pedro Hernandez, the man responsible for the deaths of his first wife and his only daughter. The team tries to use Deakin's character flaws to undermine his master plan, but Gibbs is disturbed when he notices similarities between himself and his foe.

A few years ago, a small task-force was assigned to capture a high-ranking officer of the Taliban and to also capture the man's financial assets, worth many millions in dollars. The mission was a success, but only three men survived it. There were suspicions that they stole part of their target's wealth, but the investigative authorities failed to provide enough evidence to arrest them . In the present, two of the men are murdered at about the same time. The NCIS team uses Lori Wilson (the widow of the first victim) for information on their personal lives, and Nick Torres develops a bond with the relatively young widow. But then Nick meets a second Lori Wilson and realizes that his new friend is an impostor. Meanwhile Gibbs is plagued by self-doubt since his subordinates were informed about shadier aspects of his past. He skips work and spends the day drinking in a bar, and talking to his former therapist Dr. Grace Confalone. Grace talks him out of destroying his own career and confessing about past crimes to the police, but she suggests to him that he can not remain a field agent for life and that he should start making retirement plans.

Emily Fornell is the only daughter of T.C. Fornell and the beloved surrogate niece of Leroy Jethro Gibbs. She is currently a college student, but she collapses from a drug overdose during a party. The NCIS team initially believes that her drink was spiked at the party, but they eventually realize that she has secretly developed a drug addiction over the last year or so. The team and Fornell himself (a retired FBI agent) go out of their way to locate whoever supplied drugs to Emily and other students, and they are intrigued when one of Emily's friends is found murdered. But they have trouble convincing Emily herself that her behavior is self-destructive and that she needs professional help. Meanwhile, Gibbs founds himself talking to the apparent ghost of his ex-wife Diane Sterling, who happens to be Emily's mother.
