While trying to find the La Vie en Rose, the Argama gets lost in space with Roux getting separated from the others. Meanwhile, annoyed at how they are being treated, Beecha and Mondo plan to betray the Argama to the Endra, forcing an unwilling Lino to help do so.

As the Argama moves closer to the La Vie en Rose to establish contact, an irritable Fa is torn between staying with the Argama or returning to Shangri La to be with Kamille. Elsewhere, Beecha and Mondo send another signal to the Endra. Mashymre responds to the signal, attempting to prove himself to Haman after being informed by Chara that he faces demotion for his repeated failures.

Aboard the Argama, Judau confronts Lino on why he did not tell him that Beecha and Mondo were the Zeon conspirers, while Shinta and Qum, who were planning on bringing back Fa, are tricked by Gotten into releasing him.

Meanwhile, Judau is reprimanded by Bright and Leina for neglecting his duties to support the La Vie en Rose. After Leina and Roux take over Judau's duties, the La Vie en Rose comes under attack by the Endra.

While the Argama and its mobile suits undergo maintenance and repair at the La Vie en Rose, Bright tasks Elle, Beecha, Mondo, and Lino with keeping Judau on board, as he is sure to attempt a foolhardy rescue of Leina. On board the Endra, Leina is looked after by Glemy, who attempts to teach her sophisticated manners, while Chara plans another attack.

The Argama discovers a forgotten colony known as Moon-Moon. Upon entry, however, the Argama is stormed by warriors who fear their mobile suits, believing them to be gods. While Bright and Emary go to meet the cult leader, Judau is secretly abducted. The Endra crew is also on board the colony, and while exploring, Chara is also kidnapped.

Following the mobile suit battle between Judau and Chara, the Light Tribe declares Judau their Messiah. The leader of the tribe introduces herself as Sarasa Moon, and asks Judau to take her and the rest of her cult off Moon-Moon to spread their message of peace, but Judau refuses. Offended by his refusal, Sarasa declares he cannot be their Messiah and orders the outsiders imprisonment, but Judau, Elle, and Lino manage to escape.

The Argama must once again dock with the La Vie en Rose for repairs. Emary decides to confess her feelings to Bright, while Judau tries to raise the crew's spirits. With the Endra gone and Chara held prisoner on the Argama, Glemy assumes command of a new ship, but soon faces mutiny when Gottn and the remaining Endra crew members use it to launch a sneak attack on the Argama.

As the Argama prepares to assault Axis, Judau is torn by fear for his sister Leina's safety. Meanwhile, Chara kidnaps Shinta, leading to a fierce battle with Neo Zeon, during which a hidden mobile suit suddenly reveals itself.

The Argama enters Earth's atmosphere and lands near the coast of Africa. After fending off an attack from a squad of Neo Zeon mobile suits, a lone sail boat guides the Argama to safety. Judua decides to board the sail boat and befriends its captain Taman and his sister Anu. Judua soon learns that a group of locals, including Taman, have been recruited by Neo Zeon to help destroy the Argama.

The MS pilots of the Argama leave the relative safety of its position to find a way across the desert. In a small village, the Desert Rommel platoon has been waiting for revenge, biding their time for 8 long years since the One Year War.

During his search, Judau finds a mysterious woman in the desert named Masai, who leads him and the rest of the group to an Oasis. Judau and Ple discover that Masai possesses an old Zeon mobile suit, and intends to use it to destroy Judau and the other MS pilots.

In Dakar, a grand celebration commemorating Haman Kahn, Mineva Zabi and other Neo Zeon officers parades through the streets. The following night, Judua steals the Core Fighter in an attempt to rescue Leina during the festivities at the royal palace.

Inside the city, the battle is still raging, but the Core Fighter has been washed up onto the shore of an island. After Ple and Mondo find it, Ple takes Leina away to a nearby hut where she'll be out of the way of the incoming battle, but Ple's jealousy begins to overtake her. After pacifying Ple, Judau goes off to help his friends, who are valiantly defending them from Glemy's forces.

Grief stricken over Leina's death, Judua remains stagnant in the core fighter. Unsympathetic to his pain, Roux calls Judua to action and challenges him to focus on finishing the war. After Beecha and Mondo harass Roux for her behavior, Roux decides to go AWOL. The timing is unfortunate as the Argama comes under attack by a squad of mobile suits led by Glemy.

Still AWOL, Roux locates the city of Ghardaïa and is introduced to an underground city inhabited by foreigners known as Franks. Meanwhile, a defeated Glemy is scouring the desert for civilization when he is captured by a group of local rebels called the African Independence Front. The rebels wish to reclaim Ghardaïa from the Franks and recruit Glemy to infiltrate the underground city. Elsewhere, Judua, Ple, Elle and Lino decide to also visit Ghardaïa to replenish their oil supply and potentially find Roux.

Glemy takes command of the rebels and returns to Ghardaïa to scout it out. Judau, Elle, Ple and Lino also return to the city in search of Roux, leaving the gundams hidden, albeit poorly. Soon, other members of the African Independence Front begin destroying Ghardaïa to fully remove the Franks, influenced by August Guidan the acting commander of the Mindra.

The MS pilots travel to rendezvous with the Argama, but decide to take a break when they come across a salt lake. The break is cut short, however, when August and his men attack them. Judau fends them off, earning praise from everyone except Beecha, who begins to grow jealous of Judau's growing popularity. On the Mindra, Glemy decides to defect from Haman, and convinces August to join him by showing him a clone of Ple, Ple-Two. However, August enacts his own plan for usurping command from Glemy: destroying the Argama once and for all!

As the Argama prepares to land in Dublin, Judau and Bright argue over the necessity of duty over family. After the Argama finally lands, Bright meets with leaders of the Earth Federation. Meanwhile, the MS pilots decide to take a trip into town, but Judau decides to eavesdrop on Bright's meeting. The Earth Federation leaders reveal they are brokering a peace treaty with Haman Kahn, causing Judau to viciously berate them. Bright and Judau are imprisoned for insubordination just as the Earth Federation HQ comes under attack by Neo Zeon, but they are saved by a familiar face.

With the attack from Neo Zeon still underway, Fa parts ways with Bright and Judau to protect Kamille. The Gundam team assembles and deals with the Zeon forces, but soon the mayor of the city and soldiers appear to apprehend the Argama for disrupting the peace. After finding Kamille missing from his room, Fa returns to the Argama intent on forming a search party. Meanwhile, Ple has another vision of a nearby Glemy, and decides to pursue him solo.

Judau and the crew of the Argama receive a transmission from Hayato Kobayashi informing that Haman is attempting to drop a colony from side four onto the city of Dublin, and asks for their in helping the citizens evacuate. The crew of the Argama then watches in horror as the colony impacts the city, sending out a massive shockwave and causing insurmountable destruction.

In the aftermath of the colony drop, Dublin is left in ruin, with over hundreds dead. The remainder of the Gundam team scout the area, while Glemy decides it is time to awaken Ple Two. Judau's anger combined with his new-type powers forces Rakan to retreat, while Ple warns Bright of an approaching threat, which is Ple Two in the Psyco Gundam Mk II.

It is revealed that since the colony drop was successful, Haman has returned to space, so the Argama crew does the same. In Space, the crew reunites with the La Vie en Rose and sees their new ship the Nahel Argama. Bright and the crew are shocked to hear that the Gundam team is to be decommissioned and Bright is to command the Nahel Argama with a new, more "professional" crew. Judau, Bright, and the crew adamantly refuse this, but their accomplishments are denounced, with Judau and his friends being labeled as mere children. At that moment the Argama's old enemy, Mashymre Cello, along with his new ship and subordinate, Illia Pazom, attack the Nahel Argama.

The Nahel Argama draws near to the Neo Zeon stronghold of Side 3. Heading to resupply them, Emary aboard the La Vie en Rose carelessly sends out an optical signal that gives away their position. This is picked up by the 3-D unit, subordinates of Mashymre piloting the new mobile armor Jamru Fin, who launch an attack. Meanwhile, the absence of Captain Bright cause the Gundam team to squabble over their respective roles aboard the Nahel Argama.

Heading for Side 3, the Nahel Argama rescues two civilian transport ships being attacked by Zakus. Aboard the old transport is Sarasa and Rasara of the Light tribe. However, among the civilian refugees aboard are Neo Zeon soldiers and Haman in disguise, having secreted herself into the crowd in order to make contact with Judau.

The Nahel Argama docks at the neutral colony Tigerbaum, which is controlled by the influential Stampa Halloi. Stampa takes Elle, Roux, Sarasa, Rasara and Haman for his harem. Meanwhile, the Gundam team boys deal with a couple of local thieves who inform them of Stampa's perversive nature. Judau and Lino disguise themselves as girls in order to infiltrate Stampa's estate and rescue them.

Sensing Haman's evil mind, Sarasa and Rasara go back to Tigerbaum with Mondo. But along the way, Stampa's Z'gok appears, and Rasara sacrifices herself to protect Mondo. Thinking that Haman was behind it, Judau marches into Stampa's estate. Haman tries again to recruit Judau to her side, but is interrupted by a vengeful Stampa and the Gundam team.

Judau and the others infiltrate the docked mining asteroid Cicero in Core 3 sector. There they find Chara commanding the workers. Although they join in a nascent revolt, the workers still don't entirely trust Judau. At the same time, Ple Two enters Cicero as well.

The Neo Zeon forces move in to put down the Cicero uprising. Ple Two moves out, having received orders from Glemy to assassinate Haman. However, she lets the captive Lucina escape. A change has come over her personality. Judau evacuates Elle, Roux and Lucina from the colony, then confronts Ple Two in the Qubeley Mk-II.

Using the revolt against Haman to take control of Axis, Glemy battles Chara's fleet. Judau and Roux use the chance to sneak into Core 3 in order to kidnap Mineva, but fail. As the Nahel Argama appears to be supporting Haman's side, Ple Two approaches in the new mobile armor Queen Mansa.

The final battle begins between Haman's forces and Glemy's. The Nahel Argama, taking this chance to first strike at Glemy, launches the Gundam team. Amidst the free-for-all, Mashymre in a Zaku III Custom loses control of his overenhanced mental powers and is lost to the stars.

Glemy plays his trump card and sends his Newtype unit into battle. He then makes to smash Axis's asteroid Moussa into Haman's fleet. Judau chases the now mentally unstable Ple Two into Axis and confronts both Glemy and Ple Two in the Queen Mansa.

Hoping that a one-on-one battle with Haman will end the conflict, Judau launches in the Double Zeta. Haman too flies out to meet him alone in her white Qubeley. In the face of the Qubeley's furious assault, Judau's back is pushed to the wall. But protected by the wills of many people, he rises to face Haman.
