Director Patricia Thornton dispatched him, covered only by slick buddy Jack Dalton, to steal a bio-weapon of mass destruction from the Italian villa where it was to be auctioned, but at their getaway vehicle, a ruthless fiend keeps their backup teammate Nikki Carpenter -Mac's girl friend- hostage, demands the canister and kills her anyway. Months later, he returns from recovery leave to chase the same fiend, who has demonstrated in a polar station the ability to use the very bio-weapon, which may exterminate humanity. Mac and Dalton are in for an extra bitter surprise.

But Thornton says the agent was killed before the email was sent. So her employer is setting her up. So they get on the train and find her. But there's a team of assassins who are out to kill her. But when the team stops them, they decide to just destroy the train by disabling it causing it to crash. So Mac needs to find a way to save everyone on the train.

The assassin later goes to Bozer and holds him captive, then calls Mac. Mac shows up and saves Bozer but the man gets away. Bozer finally learns who Mac really is. When they get a lead on the man, Thornton tells Mac, she, Jack and Riley will handle it, and he'll stay behind. But when they get there, the man traps them. And he calls Mac and tells them if he wants to save them, he needs to come.

Phoenix worries that the small Latvian terrorist movement may become the 'next ISIS' and hopes to capture its elusive leader Janis at the bank in capital Riga where he must personally claim his inheritance. Mac's team finds and grabs him, but he manages to alert his cahoots, who gather for an armed liberation attack. Mac takes him to the US embassy, but its marine guards are no match for the assembling siege force. Mac must turn it into an improvised fortress to hold out until the nearest US navy war ship can send reinforcements.

Mac goes to his hometown to speak at his high school and Jack, Riley and Bozer accompany him. He meets a girl who is very inquisitive. His teacher tells Mac that the girl is behaving strangely and before he could tell Mac more some men show up and demand the girl. Mac tries to stop them but doesn't. They tell Mac not to tell the police. He and Jack go to see the girl's father. They ask him if he knows the men who took his daughter and why and he says he doesn't know anything. He tells them that he will do what they want and wants Mac to leave him alone. Mac and Jack keep an eye on him while he has Riley and Bozer see what they can learn about the men who took the girl.

The team can't believe the NSA wants Riley hunted down for hacking vast data from it, like when she was jailed years ago. Following an obviously intentional trail from her computer, after leaning on her hardware supplier, to trace her to her hostage-taken mother Diane and free her last-minute from an execution collar. Then they rush with her on the trail of the abductors, a shady Consortium, or rather their client which installed the super software tool. It leads to a Shanghai skyscraper, which proves no less then the Chinese HQ. Intruding as 'lost tourists', they find time is running out to prevent a nuclear conflict. While former babysitter Jack finally needs to resolve Riley's vicious grudge against him, Mac must work his magic in virtual captivity with office supplies to reprogram a military satellite. Afterwards Thornton must arrange their release and reward.

First Mac suffers lessons in ruthless killer mentality and attitude, messing up a freebie application, then he must improvise with the real job, but is rewarded with a doubly rewarding catch.

Gravely wounding Bozer pins down MacGyver, who must improvise surgery assisted by the tech's robot. Meanwhile Jack, who superstitiously predicted disaster as every anniversary of the Cairo debacle, must come up with Macgyverisms, assisted by Riley, while the enemy sends a heavily armed contingent in, until the real Mac can take charge.
