The villainous XPlode and his maniacal lackey, the airborne Rotor attack a construction site that's intended to serve as a prison when finished. The Alpha Team, consisting of the very finest Heroes of Makuhero City's Hero Factory are sent in to deal with them. But the two bad guys seem to be too tough to handle for Dunkan Bulk, Jimi Stringer and their leader, Preston Stormer, so the young rookie William Furno, who is on his first mission, decides to give them a helping hand. Things quickly go awry, though, XPlode gets away and Rotor narrowly escapes capture by the Heroes. Stormer's harsh words and his failure make Furno train harder than ever before to become a better Hero. The founder of the city, Akiyama Makuhero fully supports him, and foretells a bright future for the young Hero. With the aid of his teammates, Natalie Breez and Mark Surge, under the lead of Preston Stormer, they clash again with the villains, who are attempting to send an armory into the sky. His hard work pays off, as Furno is able to single-handedly bring down the much bigger Rotor. XPlode, however, escaped yet again, leaving his "comrade" behind.

Three Heroes are caught up in a futile fight against the acid-spewing Corroder, and their only hope is to form a shield, using their energy reserves. But their Hero Cores are nearing depletion, so William Furno decides to jump into action and save his friends.

The evil Meltdown sprays Preston Stormer with a substance that causes him to go insane and threaten his teammates. After he breaks out of the confinements of the Hero Factory, William Furno has to find his leader and save him from himself.

After receiving reports that a small black hole has opened up above New Stellac City, at the site of the betrayal of the ex-hero Von Ness, Preston Stormer immediately figures out who is behind it. The three members of the Alpha Team arrive on the scene, but to their surprise, they are greeted by four of the most dangerous villains: XPlode, Corroder, Meltdown, and Thunder. Back in the Hero Factory, Prof. Zib and the rookie team watch in horror how quickly the bad guys gain the upper hand, and it looks like their friends are goners. Grabbing a supply of newly invented gadgets, they rush off to aid them. On the scene, Stormer decides to investigate the mystery of the black hole himself, but the up-and-coming rookie William Furno joins him. The rest of the heroes, Dunkan Bulk, Jimi Stringer, Natalie Breez, and Mark Surge are left to deal with the rest of the villains on their own, as the black hole sucks their weapons away. They remain hidden until the villains' ammo has depleted, after which the Heroes easily defeat them using tactics, and a gadget that allows bullets to pass through them without causing harm. Inside the black hole, Stormer and Furno clash with the powerful Von Nebula. Though he is a threatening entity, the Heroes easily outwit and defeat him, trapping him into his own black hole-creating staff. Once the villains have been dealt with, all the Heroes gather at Hero Factory, where Preston Stormer finally acknowledges Furno's capabilities and grants him the title of a team leader.

While Sir Makuro reveals the latest line of upgraded Heroes, a group of power-hungry villains attack Fueling Station 22. It is up to the Alpha Team to clear the site, but their outdated bodies are no match for the powerful villains and their leader, the Fire Lord.

A rookie Hero named Rocka lands on jungle planet Quatros, where he discovers that the insane Witch Doctor has enslaved the local wildlife and is using them to mine the planet empty of quaza, threatening the entire planet's very existence.

There is a jailbreak at the maximum security prison of Hero Factory! Criminals like the crazed Toxic Reapa, the evil Jawblade and the schizophrenic Splitface have broken free and are spreading chaos and destruction all across the galaxy! It is revealed that the villainous Black Phantom is behind the prison break, and that it was merely a distraction for the heroes, so he could attempt to destroy Hero Factory's Assembly Tower while they were recapturing the escapees. Evo, Surge and Furno are sent on missions to catch and cuff the villains, while Rocka remains at Hero Factory to stop Black Phantom, who already has the mission managers neutralized, and destroy his Arachnix pet.
