Olivia is summoned by Broyles that informs that The Fringe Division in the parallel universe has requested their support to hunt the serial-killer John McClennan (John Pyper-Ferguson). Olivia invites the John McClennan in our universe, who is a professor specialist in serial-killers, to go with her to the parallel universe omitting their destination. When john investigate his house in the parallel universe, he does not understand the coincidences and soon he learns that he in a parallel universe. He discloses that he might have been also a serial-killer if he had never met a woman called Marjorie, who took him from the dark side with her love. When he goes to the bathroom, he flees from the Fringe Division looking for his double to teach him love. What will happen to John McClennan?

Walter is interviewed by a psychiatrist that wants to send him back to the mental institution but he does not disclose that he is haunted by a mysterious man. Meanwhile the young boy Aaron flees from two bullying boys and hide himself in a tunnel in a park. However the boys find him but are surprisingly decomposed in seconds by a fungus. The Fringe Division is assigned to investigate and the boy is sent to Walter's laboratory to see whether he is also infected. Soon Walter finds that the fungus are part of a single organism that he calls Gus and they are interconnected with the boy.

Olivia is haunted by an energy force that attracts metallic objects and Walter recalls his subject 9 that has the ability for astral projection. They chase the patient Cameron Jones but they conclude he is not the responsible for the energy force. However Cameron faces the force, something happens.

The shapeshifter Nadine kills a couple searching for some mysterious files. The Fringe Division is assigned to the case and soon they learn she is seeking out the former Massive Dynamic scientist Malcolm Truss, who was researching replication of damage cells, but the project was shutdown by William Bell telling that it was unethical and some things are not ours to tamper with. Nadine meets Malcolm in Vermont and lures him telling that she needs the cure for a treatment of cancer. Meanwhile Peter asks for help to Walter but he is afraid to try since he failed to save both sons in the past.

Episode 6

When a series of time disturbance happens bringing events from 2007 to 2011, the Fringe Division is assigned to investigate. Broyles orders Olivia and Lincoln to bring Peter with them to help the investigations. Soon Peter suggests a means to locate the source of the disturbance and Walter helps him to find the spot. Soon they discover that the electrical engineer Raymond Green and his wife, the professor of theoretical physics are the responsible for the events and there is a time bubble surrounding their house and keeping the place in 2007.

Murders occur in which the victims are initially thought to be albinos, but when the body count reaches four, it seems evident something else is happening and gets the attention of Fringe Division. Blood at one such scene is traced to a strange, pale baby hypersensitive to light who supposedly died four days after his birth in 1989, but U-gene (for Unknown) Bryant almost certainly survived and came to the attention of the body that later became Massive Dynamic, where he became the subject of intensive experiments. Walter demonstrates that UV light can reveal an otherwise invisible mouse. He theorizes that an invisible U-gene is absorbing the victims' pigments in an attempt to become normal. He's going to need a lot of pigment, so more bodies are expected, but in doing so, he is unwittingly altering his genetic makeup in a way which will ultimately be suicidal. Armed with UV lights, the Fringe team raid the apartment where the deaths have occurred. In a confrontation with Olivia, she pleads with U-gene to come back to the lab and let Walter try to fix him, but U-gene has had enough of labs. He longs to be visible and to have a normal, intimate relationship with another. He fades in and out of invisibility, his visibility lengthening as he absorbs more pigment, but just as he finally seems to have succeeded in his quest, he expires. Meanwhile, the "migraines" which Olivia has been experiencing recently clearly have something to do with interventions by Massive Dynamic, with Nina Sharp's knowledge, where Olivia is rendered unconscious by gas, then given an injection.

Peter convinces Olivia and Lincoln to help him go to the parallel universe to ask for help from Walternate to return to his timeline since Walter refuses to help him. They cross using the original device used by Walter to try to reach Walternate; however their plan fails and Lincoln is arrested by the alternate Fringe Division. Peter succeeds in meeting Elizabeth, who convinces Walternate to help Peter. Walternate proves to Peter that he is not responsible for the shapeshifters. Further, he asks Peter to help him convince the other universe that he is also facing problems with shapeshifters. Meanwhile the alternate Olivia and Lincoln decide to investigate primary Lincoln's information about a mysterious phone call.

Episode 9

The alternate Olivia and Lincoln arrest David Robert Jones and bring him to the Fringe Division headquarters. Peter uses his knowledge about the criminal to help to interrogate him. However David uses his accomplices to create havoc with a terrorist attack that kills everybody in a hospital. They let him go but with a tracking device, but David is warned by Broyles and uses a similar device in dollar bills to escape from his pursuers. Lincoln discloses to the alternate Olivia and Lincoln that it might have a mole within the Fringe Division. Peter and Astrid find that David is searching for a mineral. Capable to open holes between the two universes. Meanwhile Elizabeth decides to help Peter and has a surprising encounter.

A girl delivers a sketch to a man showing him impaled by a girder. A couple of minutes later, there is an accident at a construction site, and the man is indeed impaled by a girder. The Fringe Division investigates the case and Olivia and Lincoln identify the girl. Emily Mallum talks to them but her father Jim does not allow the conversation, afraid to turn her into a Massive Dynamic guinea pig. However, Emily contacts Olivia and meets her in a park. She explains that when her head hums, she can foresee death. Further she is haunted by a vision of a pile of dead bodies. Olivia brings Emily to Walter's laboratory to help the girl and identify where the tragedy will happen. Will they succeed?

Episode 11

In the parallel universe, the alternate Astrid crosses the portal and visits Astrid since she has difficulties in social interaction and communication, and Olivia comes after her. Meanwhile a man kills people with a strange device but the Fringe Division has no clue to follow. When one victim survives, he explains that the man said that wanted to put him out of misery since he would become paraplegic. Soon alternate Astrid helps the fringe Division to identify the man.

When several cars stop working at a road to Vermont, followed by a plane crash, Olivia, Peter and Walter are assigned to investigate. On the return, Walter asks to stop at a diner to eat pie and they are attacked by the attendant that is killed by Olivia. They find most of the population dead and a wounded survivor called Cliff that explain that most people went crazy a couple of days ago. They meet a group of survivors and Walter concludes that people from both universes are merging in their doubles and they are trapped in the town. Only those that do not have double in Westfield have survived. But the greatest problem is that the town will be completely destroyed and only the center of the merged town will be a safe place.

Peter convinces Olivia to be examined by Walter since she is retrieving memories from his Olivia, but Walter does not find anything wrong. He believes Peter is influencing Olivia with his memories. The Fringe Division is assigned to investigate a teenager, Sean, in a mental institution, who described a murder in real time to his nurse. Olivia and Lincoln bring Sean to Walter and after examination, he discovers that the teenager is telepathically connected to the criminal and they have the same DNA. Olivia and Lincoln visit Sean's mother and find an important lead.

Episode 14

Olivia and Nina Sharp are prisoner in an abandoned facility by David Robert Jones. He tortures Nina to force Olivia to use her abilities to activate the lights in a box. However Olivia tells that she is tired and he leaves Nina with her. Olivia confesses to her that only Peter would be emotionally connected to her to activate her ability. However Nina is from the parallel universe and is partner of David. Meanwhile Peter is contacted by September that is wounded on the chest and almost dying. Peter decides to enter in his mind to find the location of Olivia, and he learns who The Observers are. He also tells to Peter to go home and they are coming. When Peter understand the meaning of the message, he is abducted by David's men.

The team hunts a killer who seems to be targeting couples - dehydrating the husbands and smothering the wives - with a very unusual motive. Peter and Olivia try to come to terms with her surfacing memories and emotions from the original time-line and the fact that she's beginning to forget parts of her life from the new time-line. Meanwhile, Walter and Peter try to figure out September's disappearance from the lab the week before.

An incident occurs that bears remarkable similarities to an early case in the original time-line, though there are some notable differences. Olivia's memories of the new time-line continue to fade, and Broyles places her on temporary leave, but her memories of original case assist Peter and Lincoln. Lincoln, feeling out of place on the team now that Peter is back and Olivia is beginning to forget him, volunteers to take liaison duty for the day, and joins the alternate Fringe team in the search for a vigilante killer with some unusual abilities. He bonds with Fauxlivia and Alt-Astrid, and he and Alt-Lincoln compare life stories to figure out the way in which their two lives diverged, only to find that they're not so different as they initially seem to be. Alt-Lincoln still suspects that there may be a mole in his team working for David Robert Jones.

When more than two dozen people die from spontaneous combustion, the footage shows the responsible, David Robert Jones. However Walter investigate the technology using nanites and he believes that William Bell is behind the event since Jones would not be capable to develop such technology. While Olivia and Peter hunt Jones, Walter wants to prove that William Bell is alive and brings Olivia with him to a warehouse where Bell used to import almond.

Episode 22

When Olivia and Peter returns to Walter's laboratory, they find that Astrid and Walter are missing. Olivia receives a phone call from Jessica that explains that someone is following her, but when they arrive at her house, they realize that she is also missing. Olivia receives a phone call from Broyles telling that Astrid is in the hospital after being shot. She goes with Peter to the hospital and Astrid tells the warehouse where Walter and she were caught. Peter and Olivia head to the place and find that Jessica works from William Bell. Further, September is stuck on the static rune painted on the floor of Jessica's house. When Jessica shoots September, Olivia saves him and kills Jessica. Now the only chance they have to know the whereabouts of Walter and William Bell is to connect Jessica's brain before it shuts down. Will it work?
