After capturing Johnny, Sue, and Ben, Doom personally attacks Reed, using Reed's dimensional gauntlet to open up a destructive rift between universes. The others manage to escape from their powers-specific traps, however, and together they defeat Doom and seal the dimensional breach before it destroys the city.

A day out for the Four is interrupted by the appearance of an enormous subterranean creature in the middle of Manhattan, which upon her emergence heads towards the Baxter Building. Sue, Ben, and Johnny succeed in distracting the creature long enough for Reed to hit the monster with a stasis beam, temporarily immobilizing it. Seeking to discover the reason for its attack, they follow the creature's trail back underground, to an enormous cavern filled with diamonds. There, they are attacked by the Mole Man's moloids, which succeed in immobilizing the quartet. The Mole Man appears and explains that he was the reason for the creature's emergence, having hidden one of her eggs in the Baxter Building so as to lure her away from the others, all of which are about to hatch. Upon their emergence, they would imprint upon him, allowing him to control them. Armed with this knowledge, Sue escapes and returns to the surface, locating the missing egg just as it hatches and the mother breaks free of the stasis field. Using Johnny's new car, Sue takes the newborn monster and races back down to the chamber, drawing the mother back in time to thwart the Mole Man's plan.

While hosting a contest to allow a fan to spend the day with the team, the Fantastic Four notice a number of oddities about the people assembled. Scanning what appears to be a leprechaun, Reed discovers that the crowd has been infiltrated by shape-changing Skrulls. Ending the contest by arbitrarily picking one of the fans, they barely escape a crowd of Skrulls assembling in the lobby only to have a Skrull ship appear above the Baxter Building. They are confronted by a solitary Skrull who possesses all of the powers of the Four. Defeating them in battle, he turns Johnny Storm over to his Kree ally, Ronan the Accuser, who seeks revenge against the Human Torch after being humiliated by him in battle. Johnny succeeds in provoking Ronan into attacking him, which damages the device suppressing his powers and allowing him to escape. As the Super Skrull resumes his battle with the Four, Johnny exposes his alliance with Ronan, discrediting him in the eyes of his men and forcing him and the rest of the Skrulls to flee.

The Fantastic Four travel into the past so that Reed can settle a bet on exactly how the dinosaurs died out. Unbeknownst to them, however, a spider-like Doombot hides on board. As the craft returns to the future, the robot detaches itself and returns to normal time before the craft does. When the Four reappear in the present, they quickly discover that Doctor Doom is in control. They succeed in evading Doom's aerial patrols, but are forced to jettison their time travel equipment in the process. Determined to discover what Doom has done, Reed and Susan sneak into Doom's palace, only to be discovered by Doom -- who no longer has his facial scars. After capturing Ben and Johnny, Doom offers to allow the team to serve him but uses the time-traveling Doombot to destroy the device on Reed's arm holding him to reality. Reed attempts to tell Sue to travel back to the beginning, but disappears before he can complete the instruction. Enraged, Sue breaks the others free of their restraints; they recover the time travel equipment and escape to the past. While contemplating their next move, Sue and Ben realize that Reed wanted them to travel back to the spaceflight where they gained their powers, reasoning that this is the event that was changed by the Doombot. Arriving at the space center, they explain this to the Reed of that time, who aids them in stopping the Doombot and ensuring that the flight proceeds as before.

As Ben prepares to watch the finals of a soccer match, he is taunted by Johnny, who assures him that with Ben's luck something will happen to prevent him from watching the game. No sooner does Ben turn the game on when the broadcast is interrupted by an energy beam that has traced itself across North America. The Four fly into orbit, where Reed scans the energy path. The path forms words that when translated spell out "Mine". The Four are then nearly hit by an object plummeting towards New York City, which touches down in the city streets. What lands is an enormous armored being who calls himself Terminus, and announces he has arrived to plunder the planet. He tosses aside an alien he brought with him, who informs the Four that he guided Terminus to Earth in the hope that the Four could defeat him. After their initial attacks fail, Johnny buys time by leading Terminus to various locations in search of promised treasure. As they travel to various locations, Susan and Ben try a series of assaults which fail. Reed then has Johnny direct Terminus to Central Park, where Reed affixes anti-gravity disks to Terminus's massive body, sending him into space. The strategy fails, as Terminus returns and begins destroying the planet. Inspired by a statement of Johnny's, Reed gets Sue to channel some of the energy from Terminus's lance back onto him, allowing Ben to tear apart the armor, exposing the bloated, regular sized alien within. When he attempts another attack, a fissure opens underneath Terminus, causing him to fall into the earth -- where he faces the minions of an angry Mole Man.
