In Massachusetts, the history professor Tom Mason is assigned as second in command of the 2nd Massachusetts regiment. He grieves the death of his beloved wife and tries to protect his sons Hal and Matt. He also plans to retrieve his son Ben that has been abducted by the aliens.

Tom succeeds to capture a skitter alive while Pope is promoted to the new cook of the 2nd Mass.

Meanwhile in the school, Anne and Harris disagrees how to treat the Skitter made prisoner and Rick tries to defend the alien.

Anne is treating a boy when his father points a weapon to her and robs the medical supplies. He flees with his wife and son and Tom, Weaver and Mike chase them. Out of the blue, they are surprised by Terry Clayton from the 7th Mass that retrieves the stolen supplies and let them go. Clayton discloses that the enemy is coming to the 2nd Mass and his men have been annihilated, but he has a sanctuary for the children. The reluctant parents let them go with Clayton and Mike to the camp. But secrets are disclosed in the end of the show.

Sanctuary: Part 2

Pope succeeds to flee from the camp and Mike finds backpacks and clothing hidden in the barn. Terry invites him to join his team in the camp, but he warns Hal to wake the children and run back to the 2nd Mass. They are hunted down by Terry and his men, but Mike stays behind protecting their escape. Hal and the children stop to rest with the children in a house and Ben offers to run to the 2nd Mass to inform their situation. Terry and his men find the place where Hal is hidden with the children, but they are surprised by Tom and Pope. Tom surrenders to them to protect Hal and the children and they head back to the camp, but something happens.

What Hides Beneath

Colonel Porter comes to the 2nd and meets Captain Weaver and Tom to inform that the 7th Mass has been destroyed and he lost contact with the 4th and 5th Mass. He shows a plan to attack the Skitter base structure simultaneously to destroy it. Tom, Hall and Weaver go to find the most vulnerable places to blow up the structure while Pope prepares the explosives. While returning, the see a third species of alien in command of the Skitters. Meanwhile Anne performs an autopsy on the Skitter and finds a harness attached inside.

Mutiny

Although Colonel Porter is missing and no contact with the 4th and 5th Mass, Captain Weaver insists to keep the attack and locks up Tom in a cell. Tom questions his sanity since he is using medication to sleep and to wake up and may be putting the survivors in danger. Hal and Jimmy help Tom to escape and he discuss with Weaver how absurd his plan is. Meanwhile, Scott and Ben seek out a means to jam the Skitters' transmission.

Eight Hours

Rick flees to meet Megan and discloses the plan of the humans; however, she leaves him behind and Tom brings him back to the 2nd Mass. Captain Weaver requests volunteers to blow up the Skitter base since he does not have any information regarding Potter and the 4th and 5th Mass. Tom evacuates the civilians since the enemies know where they are. When they are attacked by Mechs, Scott and Ben jam their transmission. Tom finds Weaver and rescues him, but they are stopped on the road by Karen that invites Tom to meet her leader; otherwise the 2nd Mass will be destroyed.
