When Danny, Tucker and Sam get lost in the Ghost Zone, they crash-land the Specter Speeder into a frozen part of the Zone. There, they meet Frostbite, leader of this land. To help them get home, he shows them the Infi-Map, a device that can let the user travel through time and space. Danny accidentally activates the map, and he and Tucker and Sam are sent home. They then plan to travel and have some fun with the map before returning it to Frostbite, but Mayor Vlad (who was spying on them via a security camera system) wants its power. After Vlad manages to steal it, Danny and his friends must get it back before he attempts to rule the world.

Undergrowth, a plant-like monster, enslaves all of the citizens of Amity Park for destroying nature and he makes Sam the leader of the plants. Danny is unable to defeat Undergrowth and he retreats to the Ghost Zone to get help. Danny is soon found by Frostbite and he helps him control his new ability. Frostbite encourages Danny to not let his freezing powers take control of him in order to defeat Undergrowth. Danny arrives at Amity Park to free his loved ones and defeat Undergrowth. Danny uses his newfound ability to defeat Undergrowth by combing his ghost and freeze ray. With the crisis resolved, Sam and all of the citizens are set free from Undergrowth's grasp. Danny gives Sam a frozen crystal, he admits to her that he has found a new respect for nature and he tells Sam that he is glad that she is okay. Tucker starts a lawn mowing service in hopes to earn extra money and he runs over a powerless Undergrowth, much to Danny and Sam's amusement.

The Box Ghost causes a rampage on Amity Park by unleashing all of the evil inside the sacred box. In order to end the Box Ghost's rampage, Danny goes to the Ghost Zone to find Pandora so that she can reclaim her box from the Box Ghost. While the Fentons, Sam, and Tucker take care of the evil being unleashed on Amity Park.

Danny Fenton lives in an ideal world where he is accepted by his peers, he is a star quarterback with perfect grades, Sam is his girlfriend, and he is accepted as a hero. But all of it is a dream for Danny and he wakes up in the Ghost Zone. Danny soon learns that his friends and family have been put to sleep by Nocturn, a nightmare ghost, who is feeding on people's dreams to become powerful. Danny is able to wake up his friends and his sister by going into their dreams. Danny, Sam, Tucker, and Jazz go to the mattress factory to stop Nocturn and his sleepwalkers. Danny and Sam go inside Nocturn's dream world to defeat him while Jazz and Tucker stop the sleepwalkers. Danny is able to put a stop to Nocturn and he is sent to the Ghost Zone. With the crisis over, Danny and his friends ponder if their dreams will ever come true. Tucker admits he would love to have the rich lifestyle and Jazz replies that she would be happy to be a Yale professor. Danny and Sam keep their respective dreams a secret.

Danny realizes he cannot compete against these rival ghost hunters and he removes his powers by going into the portal again. Danny starts to enjoy a normal life, but his friends are concerned about him. Matters soon become worse when a dangerous asteroid threatens to destroy earth, Vlad and Jack try to stop the asteroid, but it doesn't go as planned for either of them. Jack soon realizes how evil and cruel Vlad truly is, he ends his friendship with Vlad for good and Jack returns to earth without him. Danny comes up with an idea to save earth by making it intangible, he goes to the Ghost Zone to gather his allies and enemies to help him save the world, but his foes aren't pleased to see him and they proceed to attack him even though he is powerless. Danny gets his powers back and the ghosts realize that their world will be destroyed by the asteroid and they agree to help Danny make the earth intangible so the asteroid can pass through it. Danny, his allies, and his enemies succeed in saving the world. Danny reveals his identity to his loved ones and they praise him as a true hero. The ghosts head back to their home. In Amity Park, Tucker has been elected mayor in Vlad's place and he unveils a statue of Danny Phantom in honor of his heroics and every statue around the world is erected in his honor. Danny finally feels happy over being accepted as a hero and he goes on a date with Sam. In space, Vlad is forced to go into exile now that his reputation is ruined.
