An undercover cop in Danny's squad gets killed, and Frank is determined to find the murderer. However, things get complicated when the victim's secret is unearthed. Elsewhere, Nicky turns to Jamie as she looks for an ex-classmate living on the streets.
Potential muggers are shot by a newly retired lieutenant, who then goes on the run and leaves Frank to deal with the complicated aftermath. Elsewhere, Baez wants to arrest a drug dealer for a murder she witnessed him commit when she was a kid.
Several women admit to murdering a man they worked for, and Danny must pinpoint the real killer. Meanwhile, Frank and his priest clash over how to deal with a boy who's a thief; and Nicky and her friends are arrested after drugs are found in their car.

In the fourth-season finale, Danny works on an off-limits case and is then put on modified duty. Realizing he's stumbled onto something big, he alerts Frank, who does some digging and is shocked by the enormity of the situation.
In the fifth-season opener, Baez gets injured while escorting confiscated drugs, so Danny goes after the drug cartel responsible. Elsewhere, a lieutenant with a commendable record engages in controversial behavior, putting Frank in a difficult situation.
Danny and Baez temporarily get new partners because an outed cop's partner won't ride with him. Elsewhere, Jamie and Eddie try to snatch a collar from an arrogant detective; and Frank's statement on equality in the police force alienates the Archdiocese.
Jamie refuses to shun a cop who testified against her partner, earning him disapproval from Eddie and other officers. Elsewhere, Erin and Danny get into a dispute when a closed case leads to a new murder; and a sports celebrity visits Frank.
A NYPD whistle-blower claims there's been abuse of power within the organization, so Frank must investigate whether this is true. Meanwhile, Danny and Baez are suspicious of a car accident involving a pedestrian and think it may have been intentional.
