Erin's unnerved when someone breaks into her apartment, and then she discovers her coworker was attacked. Elsewhere, Jamie and Eddie find a pipe bomb in a senior citizen's home; and Frank investigates a charity that's supposedly helping the NYPD.
Eddie goes undercover for the first time when she tries to take down a kidnapping ring, which is luring in young women with Web sites for phony youth hostels. Elsewhere, Frank assists a woman who wants to confront the inmate who murdered her family.
Frank spars with a journalist who protects her source at all costs, even though the source admits to being a killer. Elsewhere, Danny participates in an NYPD program that requires him to mentor a troubled teen.
Family friends of the Reagans' are murdered and their drug-addicted son is the chief suspect. Meanwhile, Jamie's gun is stolen and he believes he is being set up for investigating the secretive Blue Templar police organization.

The second season concludes with Frank attempting to stop a biological-weapons attack on the city, while trying to keep it a secret from his family on Mother's Day. Meanwhile, a long-standing conflict between Danny and Jamie comes to a head.
The private eyes are sent into action when an electronics genius is kidnapped. The criminals have also gotten their hands on an invention that can monitor voice communication from anywhere in the world, virtually ending the notion of private conversation.
Rev. Potter's son is killed and Potter wants justice, even if that means making peace with Frank. Meanwhile, Erin thinks a felon's death in a prison-transport van is suspicious; and Jamie shoots a mugger who turns out to be a police officer's son.

A parole officer's romance with an ex-con leads to a possible cover-up in a gang leader's shooting. As Danny and Baez investigate the murder, Frank tries to halt further violence by talking to a rival gang leader who once killed a police chief.
