Danny accidentally shoots a cop who failed to identify himself and is investigated by Internal Affairs. During the probe, Danny is put on desk duty while officers try to determine his state of mind on the day of the shooting.
In the fifth-season opener, Baez gets injured while escorting confiscated drugs, so Danny goes after the drug cartel responsible. Elsewhere, a lieutenant with a commendable record engages in controversial behavior, putting Frank in a difficult situation.
Jamie refuses to shun a cop who testified against her partner, earning him disapproval from Eddie and other officers. Elsewhere, Erin and Danny get into a dispute when a closed case leads to a new murder; and a sports celebrity visits Frank.
Danny and Baez temporarily get new partners because an outed cop's partner won't ride with him. Elsewhere, Jamie and Eddie try to snatch a collar from an arrogant detective; and Frank's statement on equality in the police force alienates the Archdiocese.

A homeless teenager claims his aunt was murdered by her boyfriend, so Jamie tries to help the kid, and he enlists Danny's assistance with the case. Elsewhere, Erin's displeased when McCoy replaces her on a case concerning a corrections officer.
A hit man invades a home and gets shot by the homeowner, and Danny and Baez must investigate. Elsewhere, an old murder case of Erin's is reopened, and the young attorney she faces is the son of the woman who was convicted during the original trial.
